I think whenever you have a game that involves digging and the depths of the earth, you need some form of beast or otherwise creature that burrows and also digs. Here's my suggestion, including how I think it could work.
Giant Worm
A big wormlike creature that is only one block thick but is 6-10 blocks long, when it burrows it leaves a burrowed out hole where the blocks it removes are stored in the worm's belly. If you kill the worm it will drop the last 20-30 blocks it had eaten. The worm will not be able to burrow through player created blocks, but if your shelter is just carved into a mountain and not placed, it can get in at you. The worm would attack by jumping out of its hole at you and then digging back into the ground. Hitting any part of its tail would chop it off, hitting its head twice with a stone sword would kill it.
They would show up in places like mountains and deserts, but not swamps since they're all muddy and junk.
Yes, and after this, giant flying eyeballs. Then a Skeletron. Then lots of colorful slimes. Then a whole bunch of useless weapons.
All jokes aside, this idea actually sounds pretty cool. But I don't think it would be a good idea to have them destroy blocks. They would just lacerate the map, assisting the Endermen and the Creepers in their quest to drive us nuts.
