As far as gameplay is concerned, I totally agree with you. It wouldn't make things too hard at the beginning: I for one tend to use wooden tools at the beginning of a new game, as I feel this a more logical progression in the evolution of my character's technical abilities.
But as the few answers above show (and I guess the following will), that wouldn't be too popular, as people tend to oppose to suggestions that don't make their lives easier.
Have stone tools require stone, not cobblestone.
