I have come up with a few suggestions on how we can possibly utilize Ender Pearls within the game. Here goes!
-Use them to enhance tools/weapons/armor
'-The enhanced versions of tools/weapons/armor will have effects related to their use, increased (either by a random amount, or just a static increase). For example, enhancing a stone pickaxe may increase the speed at which it breaks blocks by a random amount of 1-2 seconds.
Here's an example of what the UI would look like, though, a prototype of course:
[A] -requiring 1 ender pearl- would be the root upgrade (random speed or durability increase between 1 and 2 seconds/10% and 25% durability, respectively)
[B] -requiring 2 ender pearls- would be the central upgrade (small increase in speed and durability; by an additional 0.5 seconds and 10% durability, respectively)
[C] -requiring 3 ender pearls per upgrade- would be a branch upgrade with 2 upgrades possible (2 additional 0.5+/10% speed/durability increases, same as [B])
[D] -requiring 3 ender pearls per upgrade- would be a branch upgrade focusing mostly on speed increase (1+ second, also with 2 upgrades possible)
[E] -requiring 4 ender pearls- would be a "super-speed" branch upgrade, increasing strength by an additional 1+ second, but reducing durability by 40%
[F] -requiring 3 ender pearls per upgrade- would be a branch focusing on mostly durability increase (15% durability, also with 2 upgrades possible)
[G] -requiring 4 ender pearls- would be a "super-tough" branch upgrade, increasing durability by an additional 30%, but reducing the speed at which blocks break by 3 seconds
The premise for weapons is mostly the same, although crit. chance and other variations or additions to the upgrade tree may be added for specific weapons/tools. Armor will have similar upgrades as well.
-Use pearls on skills when leveling
'-Each level you gain, will allow you to spend Ender pearls on a "skill". Each skill has several stages, and several level requirements.
Level 1 offers 3 basic skills, these skills then branch out to 2 additional skills each, which are then refined even further as you level. Once you reach a certain level (perhaps, let's say 10) you can choose to upgrade additional lower tier skills, or start on the tier 10-20 skills (of which there will be few; 2 or 3, as the basic ones). These skills are also refined further until you reach 20 (or what ever the approximate level cap will be, if there will be one).

Constructive criticism or additional suggestions appreciated!
its very thought out but notch never adds gameplay that appears hard he would probably let you use it for redstone or to crush it and you get obsidion or something
i do like the idea of it improving weapons thought
my idea would be that the ender pearl has like black souls that enderman uses and you can use the pearls power to enhance your sword or whatever but the more pearls you use the more likely you're weapon can get corrupted and becomes useless in its appropriate field
so your sword can have like 10 pearls max of upgrading but with the odd chance that the pearl just consumes it and corrupts it
in a good situation
:ok:good:awsome:holy!:damn:wow:wutda?:by notch i kill!
and then bad situation
:ok:good:awsome:holy!:FUK IT CORRUPTED FUUUUUU
ender pearls should be used as a means of teleporting but, you either have a fixed delay through the teleports like 10 seconds or something or you can teleport all you want but the ender pearl gets weaker (maybe it has 10? teleports to a pearl) my idea
how bout just crafting them into Ender weapons/tools like we do with other ores? Just make them somewhere between diamond and iron in durability.
Alternatively you could use them to create warp stones so people can make teleportation stations to get around rather than extremely large and long railways that muck up the scenery. minecart rails should be used to get around underground in mines and around large building complexes, but making them to cross continents and oceans is just insane in 1.8. Honestly I won;t do much exploring if it takes me two hours to walk from one landmass to another only to die in an enderman swarm and have to spend two hours doing an equipment retrieval. We need user placeable long distance transport and this is a good opportunity to add it. You can even control where they go by placing signs on them with a unique character string.
EG.
Source Name
some portal number
Destination Name

Hm.. those are some rather interesting ideas! I like the teleportation idea, can't believe I didn't think of that. So obvious! But aside from that, I see that the ender pearls will probably bring along lots of utility in the future.
Portals.
Launchers.
Enhancements.
So many possibilities, since these pearls are not constrained to the "real-ism" of most of the other items in the game. Keep 'em coming!
Hmmm id think that enderpearls should either make a gateway thats kinda shaped like a nether portal or they should like make one block the teleporter and its activated with redstone.
What you're suggesting would provoke players to farm endermen and relentlessly pursue and kill them whenever they could. It would take such a large volume of ender pearls to get all your tools to high levels, and then replace and upgrade them once they finally broke that the whole atmosphere behind endermen would be lost. Their whole point is that they are creepy, what you're suggesting reduces them to mere targets.
Ender pearls already have a use, there is no need to keep suggesting uses for an item that is finished, over and done with. Stop continuously posting ENDAMERN HURR

No. What I'm suggesting is an alternative course of action when dealing with Endermen (other than running away from them like a headless chicken). You don't HAVE to kill them, they aren't hostile until you provoke them. Creepers are scary as well (and more dangerous, mind you), but we still kill them for gunpowder. Your point is moot because people will go for anything they need regardless of how "creepy" the thing they need to kill to get their item, is.
These upgrades are not final, as they are a prototype, which I have explained in my OP. Also, the upgrades are not "essential", they are merely a goal or a reward for those who are dedicated enough to pursue the task of gathering ender pearls.
Whether or not this idea comes to fruition is not the point. The fact of the matter is, what ever the use for ender pearls, Endermen possibly can and perhaps even will be considered a grind.

Just because an item already has a use in-game (it's a pretty useless one too, if I must say so myself) does not mean it can't have more. After all, just because eggs can spawn chickens, does not mean it is the only thing it can do. Gradually they became more useful by being able to be used in recipes. That is what the suggestions section is for. Suggestions. I'd appreciate if your criticism was more constructive because anyone can simply babble hurr derr like a mindless troll, but it gives no sentiment to the topic. Perhaps being more positive with other people's suggestions would have your words worth more weight.
