Eventually players could get bored of exploring the same sort of stronghold over and over again, so maybe there is about a 5% chance in a future update that the strongholds will be different, based on the biome they are in? These would be more dangerous and have more treasure than normal strongholds. And MAYBE, but not likely, have new mobs that act as bosses, or new items.
This is IN PART inspired by the Aether Mod.
So here are my ideas for the biome-specific strongholds,
RAINFOREST
Appearance: At the top it is made mostly of wood, but as you get deeper down it is made entirely of the new stone blocks, some of which have blood stains.
New Items: Sacrifice Knife (Weapon) and Poison Arrows (Also a weapon).
Level 1 Boss: Ten AUTOMATICALLY HOSTILE zombie pigmen, all in a room.
Level 2 Boss: A human character who is supposedly an Aztec ruler. He has 50 hearts of health and does 5 hearts damage per hit.
Level 3 Boss: A gigantic snake. Has 100 Hearts of health, and its damage is 4 Hearts + Poison.
SWAMPLAND
Appearance: Half of the bricks that are supposed to be stone bricks are replaced by mossy ones.
New Items: Poison Sword (weapon) and Healing Herbs (Eat one and heal 3.5 hearts)
Level 1 Boss: A huge horde of zombies.
Level 2 Boss: 5 Lizardmen that have 10 hearts of health each, but have an attack power of 7 hearts damage.
Level 3 Boss: The giant snake from the Rainforest stronghold.
SEASONAL FOREST
Appearance: The stone is ALL replaced with wood, with different textures.
New Items: Elf Armor, which is very very slightly more powerful than diamond armor, but less durable, and an Elf Sword that is the same.
Level 1 Boss: 15 Elf Warriors (Have the same attack and health as Zombie Pigmen)
Level 2 Boss: 5 Elf Assassins. Have a VERY POWERFUL attack, have 10 hearts each, and can teleport.
Level 3 Boss: Ancient Elf Lord. CAN FLY AND CAST FIREBALLS AND LIGHTNING. Has 50 Hearts.
FOREST
Appearance: Some of the blocks are splattered with mud.
New Items: Mud Blocks (for building), Creeper Potion (You explode on death if you drink it. The more you drink, the more powerful the explosion. Power is 15 max.)
Level 1 Boss: The unused Human mob! About 30 of them!
Level 2 Boss: 30 Spider Jockeys. This is the only time a normal enemy is a Level 2 Boss.
Level 3 Boss: Evil Tree (A moving tree that is slow, but has 300 hearts and can INSTAKILL). Oh yeah, you can't mine these either.
SAVANNA
Appearance: The top part of this is entirely made of dirt, so this is harder to notice.
New Items: Bone Club (Weapon) and Revive Herb (If you die once, you will be revived with half health)
Level 1 Boss: Spider horde.
Level 2 Boss: 10 Giant Creepers (40 Health, FREAKINGHUGEEXPLOSION)
Level 3 Boss: Treasure Keeper (A human that can cast fireballs, can teleport, does 4 hearts Melee damage, and has 75 hearts of health.)
SHRUBLAND
Appearance: Some of the floors are patches of dirt with tall grass on them.
New Items: Blessed Grass (Gives you double speed for 30 seconds) and Enchanted Grass (Gives you double damage for 30 seconds)
Level 1 Boss: Zombie horde.
Level 2 Boss: Grass Monster. Has 200 Hearts and a 8-heart attack, but it is slow, and VERY WEAK TO FIRE.
Level 3 Boss: A human sorcerer, which has the same attributes as the Elf Lord.
TAIGA
Appearance: The stone at the top area is a more blue shade, and is called Icestone.
New Items: Battle Axe (Acts as a Diamond Sword) and Ice Arrows (Freezes the enemy for 2 seconds, but does 1 heart of damage)
Level 1 Boss: 25 Zombies
Level 2 Boss: 10 Dwarves (Small humans that have 20 hearts of health, and an attack of 5 hearts each)
Level 3 Boss: Dragon (Can fly, shoots fireballs, has 150 Health, but has no melee attack)
DESERT
Appearance: Made of sandstone. Entirely. With different textures to go with the fact that it is a stronghold.
New Items: Chainmail (The lost armor), and Sun Sword (Does 0.5 hearts of damage per hit, but burns the enemy.)
Level 1 Boss: 15 skeletons.
Level 2 Boss: 40 Zombies.
Level 3 Boss: 120 mobs, a mix of skeletons, zombies, and a new mob, Mummies, which have 3 melee damage and 15 hearts.
PLAINS
Appearance: It is entirely made of stone bricks. No mossy or cracked ones at all.
New Items: Mystery Box (If you use it on a crafting table, it will turn into any random item) and Potion of Luck (All critical hits for 30 seconds)
Level 1 Boss: 40 Human mobs.
Level 2 Boss: 30 Knights, which are human mobs with iron armor and sword. Have 15 hearts of health and have a damage of 4.
Level 3 Boss: King Human. Has golden armor and weapons, does 7 hearts of damage per hit, is faster than the player, and has 90 health.
TUNDRA
Appearance: It also has Icestone, like the Taiga stronghold, but it it ENTIRELY icestone.
New Items: Ice Sword (Freezes the enemy for 2 seconds, but only does 1 heart of damage per hit) and Ice Armor (It is as effective as Iron armor, and is indestructible, EXCEPT if you are burned, at which point it will be INSTANTLY destroyed.)
Level 1 Boss: Vikings. Have an attack of 4 hearts each and have health of 9 hearts. There are 20 of them.
Level 2 Boss: 15 Berserkers. Have attacks of 6 hearts, and health of 15 hearts.
Level 3 Boss: Viking Lord. He can cast thunder, His melee attack does 3 hearts damage, and his health is 120 hearts. He has identical walking speed to the player.
But that's not it.
In any biome, you have a 0.1% chance of finding an Evil Stronghold, which is much darker than a normal stronghold, is ABSOLUTELY SPAMMED with monsters, Has lava traps and spikes, and has VERY, VERY EVIL BOSSES.
Bonus items there are the Lava Suit (which offers no combat protection but allows you to swim in lava, as long as you have all 4 parts of it) and Fire Arrows, which burn the enemy but only do 0.5 damage per hit.
Here are the bosses for the evil stronghold:
Level 1: 100 normal hostile mobs. All creepers are supercharged.
Level 2: Evil Chicken Lord, which is a giant chicken that shoots fireballs at a very rapid rate. Also has 300 Health. This was obviously inspired by the Evil Minecraft mod.
Level 3: Herobrine... Teleports every 20 seconds to a location within 2 blocks of a player, instakills, casts fireballs and lightning, and has 500 health. Walks normally when not teleporting. Can summon hostile mobs too.
I have to admit, it sounds somewhat OP... But then again, we do need a bigger challenge in Minecraft. Hopefully, Notch will get strongholds right. Otherwise, I wouldn't mind the challenge. Just don't hire Vechs (maker of super-hostile maps) to design the levels...
Except what I suggested for Herobrine. THAT would be overpowered.

OP Bosses are impossible to beat legitimately. Instead, Herobrine should have five damage, if you aren't wearing armor. Oh, and while this is a half decent suggestion, I think you should wait to see what strongholds are like first. Who knows? Maybe they already have this, with less additional content.

Perhaps, but from what the community has seen, there aren't bosses in dungeons, or even treasure for that matter (although there is extremely popular demand for it).
We DO know that they are made of new bricks, have rooms and hallways, and are pretty deep.

It would be pretty hard to destroy EVERY living thing down there with enough TNT without cheating.
Then again, people with the TMI mod, which there are quite a few of, would naturally cheat and spawn TNT, so...
