I think that you should able to do both the things cause, i like to make whole the village and some people don't so i think both ideas should be able to do.
just making a quick suggestion: possibly changing the wands which spawn houses to flags, that way its a lttle bit more founder/conquerer-esque as opposed to giving a "magical" feel

First off, I shall jump in to this conversation without introducing myself, because that is the way I roll. Yes, sarcasm.
Secondly, I agree with kingicarus, it should be flags, not wands. And, maybe instead of a bunch of them, one flag/sign that can be right-clicked once placed, and then re-tuned to whatever the building is supposed to be. You know, a little GUI with basic descriptions, like
"[Button] House - 9x10 - A house that villagers can live in. Increases chance of new settlers."
or something to that effect.
Thirdly, which should have been second, but I wanted the effect, creating a village should not simply be: befriend a village, buy a wand, click. No, make it similar to the buildings. Befriend a village, make it grow to the point where they cannot support themselves, but a flag. Talk to villagers, recruit up to, say ten, go explore. As you recruit, the flag would gain "damage" back, which would allow you to use the flag. And, I don't mean that they will follow you. More, they will return to their house and "pack", aka stand around in the house until you are ready to leave.
And, say you already have a home, like a tower or a flat house. You want the village to be there, because it was a grand hike to the other village, and you are bored of that kind of thing, and Notch neglected to add Airships. Well, then climb to the top of your house, place the flag, and watch the villagers start crowding around. This is where the villagers would simply teleport to you, given a certain distance from their originating village.
Anyway, the building you place the flag on (supposing it is made out of synthetic materials like planks and cobble) will become the "Town Hall" (" - Custom - Center of Village. Home of Heroes and Tyrants."). Then, walk downstairs. Find a crafting table, make some signs with redstone in the top-middle slot instead of planks, and go place them. Again, you'll need to know how big everything is. These buildings should also retain their signs once built. You'll see why later.
That in and of itself should need to be customizable, even if it is just like Millenaire, where you can open the village plans in Paint and re-tool them to your hearts content. Or, like the tower, you can build it and call it what you want. Again, needs to be synthetic blocks, and it should be a sign with Lapis in the top slot instead of redstone.
Well, that should be fairly confusing byt highly evocative. Or provocative. I'm never sure which. Or if either of them is correct.
Oh, before I go, here are some other descriptions, in a few words, with some ideas of basic dimensions:
"Timber Plot - 6x6 - Trees grow here for you or your villagers to cut."
"Quarry - 10x16x32d - Diggy Diggy Hole. And gives you ores." - This may also need a slight re-tool on how it works. Yes, the Millenaire quarry is overpowered. But then, this may just make a small plot of land useless after about six RL hours.

And while I have that subject up, some of the pre-programed buildings might benefit from upgradableness. Like a Timber Plot might get a Timber Mill, which automatically transforms wood blocks to wood planks. Or the quarry gets a Smelting Plant, which makes ore bars and smooth stone. Or sandstone. To upgrade, tap the signs with the right materials.

for the steamage n such im probably going to change it to "Rail Shop" and "Train Station" as its were you make rails n such.

Ive been working on this mainly playing Civ V and I thought it would be kinda cool if your village had "Hapiness" and to keep them happy you would have to have them build monuments and temples and pyramids and all that stuff...
Sign me up. I'd love to see this in minecraft. Although maybe like a different mode. where you fight other villages for resourses and do what you said here too. (It would also be cool if you could upgrade wood houses to stone houses.(I might have missed you say that but, just in case you didn't.)

(Quick Note: Some of these may actually suck. I came up with most of them whilst half asleep and under the influence of both Benadryl and caffeine. It was a lovely night.)
Houses: Upgrade - Compound. Basically, each house would be doubled (sorta), and have a small wall around both of them. This is the one where you better have a lot of space between houses, or just plan on making new houses for "Old Families". The idea behind it would be that a single family could have their kids live in the same "House". I would have made it a "Mansion" upgrade, but this goes better with my Upgrades theme of adding on smaller buildings.
Timber Plot: Upgrade - Saw Mill. A small building to the side of the plot that accepts wood blocks and puts out wood planks. This would have a runner working it aside from the Lumberjack, though both would have that title.
Quarry: Upgrade - Crane. This one I had to reach for. The crane "pulls" blocks from the mine, intact. Mind you that Notch has made it so Endermen can actually pick up blocks. But I do not expect that here. This is just so Cobblestone does not constantly have to be smelted. The crane would not increase the effectiveness of the quarry, but would make certain blocks wind up in a dispenser in the quarry building as smooth stone instead of cobblestone.
Upgrade - Rock Crusher. Does not actually crush rocks. But will, in addition to the stone, pull up gravel at random. All that mess from the cobblestone has to go somewhere, right?
Carpenter Building: Upgrade - Kiln. A small brick hutch that cooks clay into bricks. And then the carpenter makes the bricks into brick blocks.
Blacksmith: Upgrade - Boiler Furnace. You know how small furnaces only make a single stack of whatever they have into a single stack of whatever it makes? Well, this would act a bit like the "Large Furnaces" that have been circling the rumor mill. Just stick it to the side of the blacksmithy.
Farm: Upgrade - Farmhouse. This may a seem a bit backwards. I see the farms as being communal in the beginning, like most colony farms.(aka, plant it yourself, they will harest as necessary) However, at a certain point, you can decide to hire an actual farmer, and his wife. So, you put up a single (large) family home. This would kinda need to be near all farms, because I can see this as becoming too much at a certain point.
Upgrade - Mill. Bakery. Butcher Shop. Clothier. Whatever. They make stuff from the stuff the farms grow.
Kennels: Upgrade - Breeding Pen. Puppies!
Barracks: Upgrade - Ballista Tower. Basically a giant tower out the top that you or your villagers can climb to shot at stuff. And "spot" stuff, though that would really just be an aesthetic script.
Guard Tower: Upgrade - Wall. This would pretty much happen automatically. Put two towers in a straight line, with no synthetic materials (planks, cobblestone) in the way, and the villagers will start asking for wood and cobblestone. The wall goes up when they have enough. Note: A straight line can also be a diagonal, but only if it is 45 degrees off both.
Archer Range: Upgrade - Fletcher. When Flint becomes more common, like after the quarry gets the rock crusher, the fletcher will start making arrows, so the archers don't have to hunt skeletons to restock.
Docks: Upgrade - Shipwright. This one requires some explanation, and might hinge on what happens in the 1.8 update. Well, this all will, technically. But, for this one, I mean if the Adventure update has anything like an airship, the shipwright upgrade would be more for them. That and I see the dock possibly needing to be supplied with boats, and then if they all break, the fishermen just stand on the dock and cast. The Shipwright would fix that.
Market: Upgrade - Inn. People can sell here normally. But only local merchants will sell here normally. Add an inn, possibly with a tavern in the ground floor, and merchants from a distant village, like the colonizing village, will drop by for trade. Say you find a lot of gold in your new village, well now the others can be richer too. And the tavern serves food and drinks.
The, uh, minecart buildings. I have voiced my opinion on that already.
I will try to have some images for these ideas sometime in the day. But I cannot promise anything.

Well yes depending on what it is, it will increase the size or such so you can put more people into it
