What do you guys think about being able to create buckets of paint? Like if you crafted a bucket of water mixed with (lets say a red) dye on top of it to create a bucket of (red) paint.
You could then dump the bucket over an area that would reach the waters maximum flow distance, then it would dissolve instantly, leaving all the covered areas (red).
Or maybe we can add a brush to go with it? Like a stick on the bottom middle row, and the top two rows would be string. Then with the Brush you craft it with a paint bucket like you would Flint and Steel, and when you right click the effected area, it changes colors to whatever the bucket is.
The thing is, is that each block that you could possible paint would require a separate block id for every single type of paint that could be placed on it. Such as red, black, purple, whatever. So unless you can figure out a way to make it so that Notch won't need to make a sh*t ton of new blocks and their respective IDs, I suggest that you stay with wool.
EDIT: Maybe you can change the idea to actually dying waters. It will give the water a tint of that color, while still keeping it opaque. This would be epic for a variety of different things.

or you could make a nicely colored pool.
The water won't mix with other colors, so you could even make a multi-coloured pool.

Let's just say that for some magical reason, bonemeal will make colored water back to normal water. Although, I can't really see bonemeal turning water into something white, as it's sort of a powder that isn't soluble in water. Wait, googleing... Yeah, it's not.
