Instead of mobs just spawning in random cubic dungeons and out in the open, or in the middle of my bedroom while I sleep, they should also have randomly generated homes.
Creepers-
Creepers could live in twisty hovels that stretch both above and underground. They are poorly build using dirt, gravel, and cobblestone, seeing as Creepers don't have thumbs, or for that matter arms. The hovel is full of loot, like TNT, gunpowder, and some gold and iron ingots, or possibly diamonds. The walls would be lined with tnt, and some pressure plates would blend in with the flooring, setting of TNT traps, or note blocks that alert nearby Creepers. Random sized piles of TNT would appear, and they could help or hurt alot. Some rooms in this hovel could include a large room full of sleeping Creepers. To get to the next room, you have to walk past the sleeping Creepers. Stepping to close to one will awake it, and if you set it off, it will alert all the other Creepers in the room. Also, there are note block traps that you can step on, waking Creepers withing 10 blocks.
The next room is a hatchery, full of baby Creepers, and Creeper eggs. Baby Creepers are fast and numerous, but their explosions aren't powerful. You can steal the Creeper eggs, which can be thrown like eggs. They will explode 75% of the other 25% of throws will spawn 1-3 baby Creepers which will attack the target, you threw it at. If the target was a Creeper, or it landed closer to you than anything else, the baby Creepers will attack you. In addition, killing a normal Creeper has a 10% chance of dropping 1-3 Creeper eggs.
Deep down in the Creeper caves, you will find a throne room, guarded by several Creepers, after dispatching them you can go through and fight the Creeper Queen. Instead of suicide bombing, she just throws her eggs at you rapidly. After throwing 10 eggs or so, she has to go to the nearby Hatchery to get more. This is when she is vulnerable, you have to use the piles of TNT nearby to blow her up, or shoot her in the head, as the body takes no damage. After a few seconds of looking through the hatchery, she had more eggs, some of which hatch and fall to the ground, you now have to deal with dodging flying eggs, and tiny fast Creepers running at you. After the Queen is dead, she drops tons of eggs, and some other cool loot. A room behind her is unlocked, with a lever that sets off a long string of TNT, making a cave to the surface.

All-
All mob bases will have food in them, since food is needed to survive in these massive dungeons. The food found in the bases isn't as powerful as regular food, and has setbacks. Items found could include Creeper slop; bowls of nasty soupy crap. It would restore 5 hearts like mushroom soup, but the player would then vomit for 2 seconds, making them vulnerable to attack, alerting enemies, and taking away 1 heart per second. There could be Maggot Ridden Pork, found near zombies or looted from them. It restore 4 hearts like pork, but takes away 1 heart per 15 seconds for 30 seconds.
All mob bases would also have a weapon or piece of armor at the end that are helpful to the player, like a slime goggles that let the player see through walls to find slimes.

How would Creepers gain possession of iron, gold, diamonds, and TNT? How would they know how to make traps? If Creepers were that smart, humans would be extinct by now...

This. From what we know, Creepers only really know how to hide and scare the crap out of people. Also, does this mean if we lit up all the mob homes in an area they would stop spawning?

...nah, I don't picture any of the current mobs being "social" animals. Especially not Creepers, since their natural defense/offense mechanism would endanger others of their kind and discourage such collectivized living.
Hmmm... I do like this idea in theory, but really do think that it could use some changes. Firstly, remove TNT traps and stick entirely to traps to wake sleeping creepers (not necessarily note blocks, these could be just some sort of block that crunches loudly, say a pile of bones, when you walk over it). Secondly, rather than chests placed at random, which would seem a bit weird, have 'rubbish pile' blocks in particular rooms. Of course, what is rubbish for creepers is great for you! So when you destroy these blocks, you would get a small selection of items including gunpowder (from the bodies of dead creepers which had been thrown/pushed into the rubbish heaps), bones, wool, feathers (from creepers' prey, I bet they hunt...) and perhaps even heavily damaged tools and armour from other foolhardy adventurers who entered their lair. Of course, setting fire to these rubbish heaps would lead to a rather big bang...
And now, my ideas for skeleton lairs.
Skeleton lairs would be a barrow mound. This would have well-defined tunnels and large numbers of skeletons patrolling it, including some armed with swords, some wearing armour etc. The skeletons would become better equipped the closer that you got to the burial chamber. In between your entry and the burial chamber would be some treasure rooms, containing armour, arrows etc, as well as some gold and iron (because this is a king's burial mound you're dealing with). There would also be some hidden chamber traps (stepping on a pressure plate opens part of the wall with pistons and releases a group of skeletons to attack you) and arrow dispenser traps. When you reached the burial chamber, you would have to face the well-armoured and armed king's guard, and then the king himself, a 3 block high skeleton in diamond armour with a golden crown (the wearing of which would allow you to escape from the burial mound without any of the skeletons there attacking you, as they're none too bright and therefore believe you to be their king) and wielding both a bow which he shoots distressingly fast and a diamond sword. Killing him would cause him to drop all of these items, and the burial chamber itself would hold chests containing diamonds and large amounts of gold. The king's skeletal, seemingly indestructible horse would be there as well, which you could ride (this is assuming that horses are added)
Nice idea, but I honestly don't picture Creepers or Skeletons doing this. Someone please come up with a cool mob that could be this advanced.
Ummm... mummies in a pyramid? Makes sense to me! Whatever mad scientist is MAKING all these zombies and so on? Goblins? Rat-men? Insert-random-fantasy-humanoid-creature here? Trobs? (I think there's a mod for them, or it might have just been a suggestion, try searching it) Can't really think of one...
ooh, mummies in some sort of rare "pyramid" super-dungeon would be awesome, at least in a mod.
I like the idea of mummies, even if they are just a retextured Zombie with a bit more specific spawning criteria and different AI.

I'd just like a small crater in the ground with a dirt dome over it and a hole in. Inside would be a chest with food. Creepers would spawn in them, making it a non-reliable food source. Call them "Creeper Dens".
