The reason mods work is because you have access to tamper with the files once you've downloaded them. When playing online all of the files are stored on Mojangs servers (or on the servers of whoever they pay), out of your reach.

It still creates the files, actually. Even though I play through the launcher, if I am going to go to the browser version I will be able to play the maps I made through the launcher.

I have this problem as well, my computer sucks and I have to play in browser. If there were mods for the website, that would be great. And please don't say "Get a better computer".

Mincraft uses less system resources than a Nyan-cat loop, so I'm inclined to say it's not about the quality of your computer. Are all your drivers/software up-to-date? Granted, the Minecraft renderer is very poorly optimized, but still well within the realms of runnability, even for older hardware.
Now, in response to OP: Making mods work for the browser-launched Minecraft literally would not work. Sure, it stores your maps and character data locally, but the actual Minecraft.jar is kept server-side. Sadly, this is the file you need to tamper with in order to use mods. Until mod support is officiated by Mojang, or at least until the API is released, I don't forsee any ability to use mods via browser in the future.
The only feasible solution would be for Mojang to maintain some sort of server-side library of popular mods and the player could pick which mods they want to play with. Even that would be a near-impossible feat for a mainstream studio let alone the small-but-mighty-Mojang.
