There should be seeds which attract things such as lightning, rain, snow, asteroids (super rare) once planted. They don't grow into anything, but maybe emit a glow once active. You have to explore to find a special isolated tree in a specific biome that is visually representative of the type of seed it drops. These could be very rare, found in the heart of a very large biome, possibly in a setting reflective of their nature.
ie. - Asteroid trees (or something to do with fire) could be found in a setting similar to the final scene in "return of the king" (in an enclave of stone/dirt, on a ledge above a glowing lava pit).
- snow trees in a circle of ice
- Lightning trees could be atop of a mountain, standing out above the rest of the trees
- rain trees could be in a swamp land, surrounded by small puddles/rivers/waterfalls.
This could lead to creation of new types of trees, as well as use existing ones (snow ones could be the tall evergreen types, rain could be more like droppy willows or something). But the special trees themselves would be distinguishable from the rest through coloration and particle effects.
Mechanics:
The density determines how often the effect occurs (double layer for constant, single layer with gaps ie. 1 every 2nd block means every second day or so). This way you can have a constant stream of effect on a small area, or an occasional occurrence over a larger zone.
Another option would be 'plantable ores'. These could be found within a large underground cavern with lots of the ores the same type as the planter. This would be guarded by lots of mobs/spawners, and possibly have the planter surrounded by diamond/iron blocks (not ores) that would take time to get through.
These could then be planted within stone under ground, and after a couple of days turn some surrounding blocks into ores. This way you could have a rare source of renewable ores, but it takes time to replenish.

Actual game preferred, however i can't see notch starting on such a big update, with the release date approaching and whatnot. He said he'd only include 1 update and the rest would be bugfixes. However he did say something about post-release updates, and im not sure what that's gonna involve . To be honest, i've got a feeling that once they release it, they will be satisfied with it and not really release anything after, and probably just move onto their other project.
