Setting up Nether portals to bridge long distances has been rather random and unpredictable for me. So I thought there should be away to set up portals that don't take you to another place like the Nether, but simply to an place where you could cross between two portals in the normal world.
In the Nexus there would be no mine-able blocks, and the portals would arrange themselves in a grid connected by paths based on how many are activated in the normal world, irregardless of distance or direction.
Construction of the portals would be entirely done in the normal world (from blocks of Lapis lazuli, maybe, in the same configuration as Nether portals). To use the portal there would need to be at least two activated in the normal world.
A limitation could be that portals cannot be constructed too close together (vertically or horizontally) in the normal world.
Going through the Nether for fast traveling is part of the risk/reward basis of the game. In order to make your life easier in-game, you have to be willing to spend something, whether it be massive amounts of diamond for armour, or porkchops and hearts for faster travel time.
And as for your complaint of hit-and-miss portal placement, 1 block in the nether = 8 blocks in the mainworld, pace out the main world distance from point A to point B, Create portal at point A, enter Nether, divide distance by 8, create portal at end of paces, pop out at point B.

So if you build a portal in the Nether it buggers the system? This is what I've tried so far: went into the Nether built another portal some distance away, popped out somewhere new. I went back into the Nether and back to my first portal (in the Nether) and came out the new portal. I have yet to return to my original portal from the Nether.
What I would like is a monster free zone, with reliable portals, so I don't have to keep it on Peaceful all the time.
Maybe, I'll have to dive in to a Java book and write my own Mod...

It's also a balance thing.
If you could travel long distances without danger, that would be quite OP.
The thing is, all of the safety checks in the Nether Portal system breaks the whole thing.

You can cover long distances with a minecart system.
