My suggestion to fix unrealistic, hard to chop trees is this: Make trees obey physics. That's all. That way you get the simulated "falling" from the trunk. Log cabins can just use planks for their roofs. Perhaps, if this is done, you could replace all wood with air underneath it with a plank brick. It wouldn't disturb anything, and it would fix the "Branches" problem as well.
Why? Because minecraft has few physics, and doesn't need anymore. This also would make suffocating much harder to get out of, and thereby HELP griefers.

This wouldn't make suffocating any harder to get out of. Just don't dive under collapsing rocks.
If the tree trunk collapsed,then the leaves wouldn't catch fire as easily.
The fire would spread to the leaves, and because it's on the ground it would have a larger area to burn MORE things.

Sand, and gravel only take a second or two without tools, wood takes 5 or so without tools. Also, what do you mean by just don't dive under collapsing rocks? It's hard to see when gravel will collapse (impossible actually).

If there is a whole ceiling of sand above you and your digging a 1x2 hole in-front of you which intern knocks on supporting sand block down.. the whole thing falls... and you die.

At the very least, someone should make this into a mod.
Solution: use gravel to climb up to the tree blocks you're after.
