My idea is to expand the inventory by 9 (aka 1 row; or don't, either is fine) and to make the hotbar itself just a pane to select what is in your hand. So all items are still in your inventory, but selected in the 9 slots of the hotbar. Any stackable items are all available in these singular slots (but for crafting, or anything which requires the inventory it functions as per normal). Anything you have 999 or more of simply display as "999" on the hotbar in this single slot. So if you have 5000 cobblestone in your inventory it will still display as 999 on the hotbar until you hit 998 or less cobblestone, but you'll only need to place cobblestone in one slot on the hotbar to access as much of that 5000 as you like.
So you'll expend stacks of whatever block you like on a slot-by-slot basis, but even when you expend a stack it will just start taking blocks from the next stack. When you hit 0 of that block, then that icon will disappear from the hotbar entirely. Non-stackable items would of course function with their standard behavior on the hotbar (but also still be in the inventory).
Edit to reiterate: non-stackable are placed into the hotbar on a slot-by-slot basis, but you can place stackable materials into the hotbar and use them with this idea. So you can't place a pick into a single slot and access all 9 of your picks, all 9 of your pork chops, etc.
So, after analyzing your post (which didn't take long at all mind you) I've come out with a single conclusion.

Basically, you just want this so that you don't have to keep moving the next cobblestone (or any other material, really) stack from the inventory to the hotbar.
Look, the hotbar already has 9 slots. The Max stack of common building materials is 64. 9x64=576. If you fill your entire hotbar with the building material you're using atm, you get 576.
I can't possibly find a reason why you would ever need more than that for a regular construction. This means that it has to be massive. IF that is the case, then you should get Cuboid. All you REALLY need to carry around, is a stick, and a single stack of dirt. This leaves you with 7 empty slots for other things. I suggest you look into it, and stop being lazy.
That, or stop being such ridiculously huge structures.

I like the idea, but you would achieve the same by changing the maximum number held in a stack. There are differences, sure, but I don't think it should be used.
I think having multiple hotbars should be activated in the option menu. I be honest though I see the point of why you would want this as to make large construction easier, but for the most part I don't see there being much use beyond that. I think if you are planning on making large scale building then you should be prepared to put the time in to build it.

We already HAVE 9 slots for 9 unique block types (or 9 of the same, really). Do you really need THAT much diversity in your project? If so, do it by groups. How do you think people build houses? Do you really think that they start putting carpets in before the roof is even finished? No sir. They do not.
Plan out what you want. Then start building the structure of your, well, structure. The outer walls, ceilings/floorings. Ignore windows, ignore doors. Ignore furniture, chests and other utilities. Just build the frame of the house, and the rooms.
If you can't do that with 9 different materials, then you sir have a big issue here, because that would not be streamlined at all.
And again, I point to Cuboid, which you seem to have completely disregarded. All you need to get is a single stick and some dirt for the structure if you want to make more than flooring. You can't say I justed bashed on your idea. I put in some ideas on what you could do instead. But what did you do? You ignored them! Way to go champ. Have a diamond. No wait, don't. Have a boot to the head instead. *kicks*. Now think and read thoroughly before you post a reply and ignoring parts of someone else's post again. Although the brain injury from that kick might make it so you can't anymore. Probably not the best solution but, you'll figure something out, if you are worth saving that is.

Adding more room for more blocks may be interesting. But you've got plenty of room already. There's GOT to be something you can trash to get more room. If not, you're a hoarder, which is a mental illness. Go get fixed.
Putting the 2nd hotbar as part of the inventory itself would mean that you'd have a quick access to half of your inventory. Two problems arise.
The first, is about how to access that second hotbar? we have the mousewheel, yes, but what about keyboard-wise? 1-9 for the current hotbar, what will you make the 2nd hotbar be? F1-F9? Is that realistic? Some of them already DO have functions. Where will you put them now? I guess that still goes for out of inventory hotbar.
The second problem that arises is that if the 2nd hotbar compiles everything, and is part of the inventory, then glitches and problems could happen if you place 2 stacks of cobblestone in 2 different slots of the 2nd hotbar. What would happen then? Would the game keep compiling the cobblestone in both slots, alternatively? Will it divide the compiled stack of cobblestone in 2 stacks? Resulting in a waste of space for that 2nd hotbar? Will it flash back and forth until your game crashes? Will it just say that you can't place that block there because there's already some beforehand?
But wait! There's more! Pretend for a second that this 2nd hotbar IS part of the inventory. You normally have 36 slots. 9x 3 inventory slots and 1 hotbar comprised of 9 slots. (9x4=36, everyone following so far? Good.)
Now, if you add this 2nd hotbar as part of the inventory, and make it so that you can't place doubles in that hotbar. That would allow you to have 9 different items, and that is true. But what if you need a buttload of a single material, as it seems to be the case with your example (5000 cobblestone).
let's count, shall we? We already figured out that a single row of 9 slots grants you 576 cubic meters of a certain block type (cobblestone). Multiply this by 4, in normal circumstances. That means you have a maximum capacity of 2304 blocks. Wait a minute, 2304? How in the hell can you even hold 5000 to begin with? And this is with the normal 4 rows of 9 slots, as they are now. If we make this 2nd hotbar part of the inventory, and make it so you CAN'T place duplicates of blocks in there, that cuts what you can carry down by almost 25%!
2304 - 576 = 1728. If you count that you can put a single stack of cobblestone in that 2nd hotbar, it makes it so that you can have 1792 blocks of a single type at once in your inventory, and 8 slots for something else, accessible by a different method than 2-9 keys.
You're just lowering the maximum carrying capacity of a single block type if you do this. And even if you were to put it as a 5th row, outside of the inventory, it'd still just be 2304+64 meaning 2368 blocks max. Not even half of your wanted 5000.
Am I missing something here? Are you saying that any and ALL cobblestone blocks that are picked up would instantly be added to that single massive stack that would have no limits? If so, then why make such a complex hotbar system? Why not just ask for a higher stack limit than 64? Thing that has been suggested before, mind you.
I'll once again point to cuboid though. For such massive projects, get cuboid. It only requires 1 slot of your regular hotbar, 2 if you use dirt as scaffolding and such.
If you still refuse to see the error of your ways, or explain in more details what you mean by a 2nd hotbar, then god help you.
