I know there is a lot of animosity towards the RPG concept in the Minecraft community. I see potential in expanding the combat "system" in Minecraft, though. Instead of looking at the innumerable problems with NPCs, leveling, classes, etc. and trying to make a building game into an RPG, I suggest that Factions are added, and that they can be set by the server mods/op. You can already build "bases" and "defenses." With the addition of factions I can see skirmishes and all-out wars in minecraft. A server can build its offense and defense and then link to another server to lay siege, or two factions could be on the same server and be restricted from the enemy zone until a certain amount of time has passed.
Faction Parameter Ideas:
I. Offense
..... A. enemy/opposing faction blocks have different dynamics
..........1. if blocks are in an enemy "zone" they are harder to destroy. this is already implementable if "zones" are used. If location = "enemy" zone Then effectiveness of tools reverts to the level of lower tier tools.
.....B. more weapons
.......... 1. a larger variety of weapons and craft-able "siege" tools could be added.
..... C. more ammo's
.......... 1. for example: TNT arrows (to assist in damaging structures) , iron arrows (armor piercing), flaming arrows - (lights surfaces on fire)
II. Defense
..... A. opposing faction redstone circuits are invisible
.......... 1. would allow for traps to be more easily hidden
..... B. expanded "trap" craft items.
.......... 1.lava pots: when triggered drops a temporary lava-fall that spawns from the lava pot.
..... C. more defensive craft items
.......... 1. expanded armor items
.......... 2. more "door" items. ex. drawbridge doors over lava-motes
III. Mining/Gathering
..... A. make mineable items like iron, gold etc. spawn in already dug mineshafts.
.......... 1. the game could cause "cave-ins" to re spawn ores that are necessary for crafting.
Its an incredibly rough idea, I know, but it could be fun and add a new level of dynamic to minecraft.

The idea has merit, but it seems far to complex to me to try and "join" servers together. The worlds can't just be smashed together as far as I know, much less temporarily. Maybe scratch that idea until multiplayer is less buggy?

I do like the sort of "clan-war" style you're getting at though. But it sounds to me like it should be included in a mod build, such as CraftBukkit, rather than implemented in the game itself. I would recommend taking the idea to the Bukkit forums and the like.

ignore the twats who think that a pure experience is the only way to play - no seriously, there's a forum feature called "ignore", makes things so much nicer in here.
Also, there is a modding forum which has some brilliant mods, which DON'T ruin the game, they just make it BETTER and give you more options.

I saw "MMO" and "RTS" and that he was a new user and decided that was all the information on this suggestion I needed.
MC is not, nor ever should be anything near an MMO or RTS, just as Halo and CoD should not be anything like a rhythm game.
