we've all taken 6'th and 9'th grade earth science, right? and im sure they talked about the different types of rock, metamorphic...sedimentary..igneous.. sorry for hurting your puny minds with these big words, but.. in other words, under the layers of water, the "clean stone" would have a different variety in color. like all the different colors of wool!
maybe (in example) something like this

normal biomes would retain the normal boring grey color.

or, it could be made the way the grass has a slight tinge to it.
How add some new basic blocks? They would be just as common as dirt, sand, and cobble but would behave slightly differently - allow small amounts of water to flow through, for example.

how could you dye cobble? that almost makes no sense at all. have you ever tried using dye on stone? dont work to well.
Have you ever naturally seen stone of freakish rainbow colors? I sure haven't.
