1) What about adding tree roots to the game? It would make it a bit more realistic and interesting, makes digging more interesting when you suddenly realize you are beneath a tree. The roots would make the earth only take slightly longer to dig through.
2) And how about some large worms? Not as big as in Dune of course. It would be interesting to stumble upon a tunnel made by a worm or a burrow system made by some other creature.
3)We should be able to write on the pages we use to make books, almost like a creative way of storing your own information. It would basically be the same as how signs are done, maybe as a way to do journal entries and go back to them at some point.
4) How about animals specifically inhabiting certain biomes? For instance wolves to forests and farm animals to more of the plains areas and woods?
5) Biome-specific mobs, scorpions to deserts
6) Harder to kill mobs in designated areas, with more chances for treasure, diamonds, and such.

What's funny is that I was just thinking about tree roots the other day.
Wouldn't they only look right on really huge trees? Really tall, thick trees should spawn in the game- although they'd be a pain to cut down, they'd look cool.
Also, speaking of biomes, trees in snowy biomes should have no leaves, and all have branches, alongside the evergreen trees that are already there.
