Ok I have 3 main suggestions off the top of my head.
1&2) Concerning rain: if snow covers blocks in snow, then shouldn't rain fill up holes in the ground with water? For example if a single block hole is in the ground, it would make sense for it to fill up with water, especially if it is surrounded by stone. Rain should also make grass grow on dirt blocks and trees/wheat grow faster.
3) Concerning lightening: this is a great chance to begin incorporation of electricity powered blocks. You have oven powered minecarts so why not electrical powered ones? Instead of an oven running on coal, a battery running electricity. I'm sure PR would love to say "We're pleased to announce Minecraft is going green and combating global warming/climate change!"
