Okay, so I'm not being all that original here, but I haven't seen many of these ideas suggested and making a topic for each would artillery strike the forum and most likely get me banned... so here goes. All I did was go through the tech tree of Civilization V and look for things that would fit in the context of minecraft. Obviously, cultural, political, religious ideas etc don't fit into minecraft. Neither does technology past early industrial era. Neither does the concept of cities. With that out of the way, here are my suggestions:
Animal Husbandry:
All this is is a revamp to the friendly mods. You start out with randomly generated mods, and instead of randomly spawning, one will create another, and they will die of old age. This suggestion is basically saying "Instead of having animals warp in from some alternate universe when I'm not looking, how about we implement babies?" This would also make them easier to contain, as they would no longer need to despawn. Farming becomes a lot easier when random teleporting is not involved. Also, feeding the animals would add a touch of realistic maintenance, but could become a hassle unless a player is really into their farm.
Sailing:
Add in a universal wind direction that can be monitored somehow, and have it change every once in awhile. Craft a sail out of wool and sticks. Faster travel in a boat when the two are put together. Could also be useful for larger boats that might implement more or larger sails. More on this later.
Calender:
Having a schedule of events on a 365 day basis could add a level of strategy to farming and hunting (that is, if mods react to the weather). This would allow for the creation of an almanac on the minecraft wiki, so that players could plan farming activities based on the weather. If you know it's about to snow, for example, you'd better get out there and harvest your plants before they die. If it's about to rain, you should start planting so your stuff grows faster.
Writing:
Adds a use to books, and an easier way to communicate between players. There are other threads on this, so I won't waste space explaining.
Trapping:
Once again would require a big change to how mods spawn, but this would also allow you to make a pit of death to throw in mods that don't like each-other.
The Wheel:
Allows for a more realistic crafting of minecarts. Attach to any other block on opposing sides to make that block pushable. With larger structures, you could create horse or cow-drawn carts or cars.
Optics:
Imagine the usefulness of a telescope in minecraft. Can't see that tower you created to locate your base because it's past the clipping distance? Telescope.Want to see what's on the moon? Telescope.
Horses:
Provides a faster means of travel once you've managed to put a saddle on one. Can attach a horse to a cart to have it pull the cart.
Currency:
Simply give us stack-able gold coins and a trade system in multiplayer, the rest will follow naturally.
Metal Casting:
This is actually a big one. If you could pour molten metal into a mold to make a single object out of multiple blocks, this would be huge. Imagine making your entire house this way. Instead of breaking it up one block at a time, you'd break up the entire thing at once so you could store it as a single object in your inventory. Would be useful for making ships, as the entire object would be considered buoyant when crafted with a flotation device, such as a bubble made of rubber (with air inside).
Machinery:
There has previously been a gear added to minecraft. Why not a spring, a teeter-totter, a pulley, a ramp, and other simple machines?
Physics:
I'm not suggesting a fancy physics engine, but rather just that he add a catapult, and make sure blocks that are hovering in mid-air fall to the ground. Imagine selecting any block, and loading it into the catapult to fling as ammo. It might destroy one block, or several depending on what you loaded into it.
Astronomy:
Arrange the stars in patterns that could make constellations. This could be used for navigation.
Acoustics:
I shouldn't hear a zombie through a stone wall...
Printing Press:
Makes spreading a book you wrote to large amounts of players much easier. You might also simply print pages that can be attached to blank signs, easily overwriting the last message.
Muskets:
This isn't a suggestion that we should eventually add AK-47s or Sniper rifles to Minecraft. That's ridiculous. Adding a gun that has a slightly randomized timer between mouse press and firing could be cool. The timer would be between .5 and 2 seconds, and the randomization would make it harder to hit a moving target. It would be more or less a more powerful bow with a longer range. You would make bullets out of iron, and each shot would consume one bullet and one gunpowder. After firing, the gun changes states from "loaded" to "unloaded", in which you need to use a crafting table to add the gun, a gunpowder, and a bullet in to craft a loaded gun. It would work a bit like the guns in Princess Mononoke.
Archaeology:
Just put in randomized bits of pottery and bone in blocks underground. When you have enough, you might be able to craft a decorative dinosaur skeleton or an old pot.
Fertilizer:
Make your plants grow instantly. Is dropped from cows and pigs the same way Chickens drop eggs.
Railroad:
Essentially a powered minecart with flatbeds in which you can add chests for rapid transportation of people or goods.
Flight:
Who doesn't want an airplane? Other than just being cool in the ability to fly, it would also offer a means of transportation in floating island maps, or just a faster means of getting around. Once it runs out of fuel though, you fall, and take damage from the fall, so you have to be careful. Helicopters are also a possibility, depending on Notch's preference. On the subject of fuel, oil, plastics, and rubbers would also make great additions as blocks.
Rocketry:
This would be a bit like the Nether portal. Once you right click it, it will send your character on a one-way trip to somewhere else, randomly generating a whole new environment. It would have a 9/10 chance of generating a barren asteroid world, or something that could be mistaken for the moon. You might have to fight off some aliens there. You'd have a 1/10 chance of just going to another world just like the one you left, just with a new seed. You might also have a 1/10 chance that the world you land on will adhear to a certain theme, like lava world, forest world, ice world, desert world, water world, etc. Out of everything, you'd also have a 1/100 chance of getting to skyworld, a map with floating islands. As for the way back, well I'll leave that up to other forum users to figure out...
I apologize for breaking the rule of one topic per post, but I simply do not have the time or patience to pump these out over a period of time on a regular basis to avoid filling the entire forum and pissing everyone off. So what do you think of these ideas?

Sounds great. I would love to see larger boats than the raft we have now.
Calendar:
Doesn't really fit in Minecraft. But I like the weather-predicting idea. Perhaps something could be crafted to predict when the next precipitation will be.
Writing:
Yes. Please. Yes.
Trapping:
This can already be done.
The Wheel:
Sounds intriguing at best, but would be needed if we would have, say carriages or something larger at one point.
Optics:
Maybe. It sounds like it wouldn't be used very much unless Sailing was added. But why not?
Horses:
Yes.
Currency:
Better off as a mod. Also, slimeballs.
Metal Casting:
Molten metal is an interesting idea. But would non-source blocks dry into full blocks? How could this work on a lrage scale? How many vertices would the cast have? What bugs could occur? it'd be hard to implement.
Machinery:
Adding the simple machines (lever, inclined plane, wedge, screw, and pulley) as well as the Piston mod and gears would turn redstone into an industrial powerhouse as well as a digital braniac. Full-on yes.
Physics:
This is possible with Sand, gravel, and conveniently, lit TNT. It should stay that way.
Astronomy:
Who's to say there aren't already constellations? Look for yourself...
Acoustics:
Sounds good to me. (see what I did there?)
Printing Press:
Better off as a mod, in my opinion. Right click paper with writing on it on a press block, and it outputs copies of said paper (that is, if blank paper is loaded into the press). Works with books, too, but slower.
Muskets:
No. Just because guns don't seem to fit in Minecraft. At least not for me. Even if the gun is ancient as hell and barely works, still no. I'd rather there be a crossbow
Archaeology:
Fossils? Sweet. I think there's a mod for this, though.
Fertilizer:
Bonemeal.
Railroad:
All of those things exist. And the update to minecarts in 1.5 will surely do the trick for all your railroad needs.
Flight:
Better off as a mod. Also, rubber sounds cool. It'd be a bouncy block.
Rocketry:
The space idea sounds ****ing awesome, but it doesn't sound like Minecraft. I don't think a world where there's computers the size of small nations doing the work of a calculator, and a bow is the most advanced weapon, and people use cobblestone and torches everywhere should have working space shuttles. It could be a fun mod though.

And needing to split up your ideas in the manner of one idea per thread is about far more than just following the rules. It's about creating an environment that encourages dedicated discussion to that one idea (or group of highly -- and I mean HIGHLY -- interdependent ideas), instead of a mass madness of 20 different things being discussed at once. It ultimately helps us help you. If you're too lazy or too tired or too impatient to create dedicated threads with elaborate points of discussion, then come back when you're a little . . . If you take the time to google search these forums, you'll find that many of your ideas have already been suggested in extremely high-quality posts with elaborate recipes and detailed descriptions. Some people even go out of their way to create mods that implement the features they want in the game in an effort to show how it would actually work.

I loooove the idea of traps. things along the lines of trap doors, blocks that you'll get stuck in if you dont wear the proper footwear (boots made with said material) and so on, are BRILLIANT.
But as people above me have stated, rocketry and muskets (any gun that has a mechanism that uses gears and such) just wouldnt fit. Astronomy, Sailing and All the rest are good to, and could add a whole new level to minecraft, but the calender should just show approximately when the weather will come into affect, and how.
