I've noticed that the Minecraft world doesn't seem to change on its own. I mean... well, actually, nothing about the Minecraft world changes without outside influence. I think there should be a few things that can happen without the player touching them, meaning he/she will need to compensate for them in the construction of bases, or even build things or orchestrate systems to capitalize on them, though this could prove difficult.
Orbital Debris
There are rocks in space. Some of you are prone to know that. They fall down sometimes. This should be a possible, yet excruciatingly rare possibility in Minecraft. The meteors should be just slow enough to see and just large enough to be extremely worrying. They should hit with the power of TNT 1.5 times. This does not mean TNTx1.5, this means that the initial impact will produce a TNT sized explosion, and, should the meteor continue traveling (through a wall or something) the second impact will produce a more creeper-like explosion. The second, however, will produce an enormous wave of dust and such, as an object traveling at such speed would certainly produce if it stopped so suddenly. It would be full of Iron, Redstone and/or Glowstone, to give it a very eerie, space-like feel.
Migration Patterns
Animals seem to idly wander around in Minecraft. I think this could give them a bit more purpose. Perhaps migration patterns would dictate which nearby chunk they were in, and wanted to be in. For instance, all of the cows might start heading north as a unified group. Afterwords, cows would be much rarer until their migratory pattern took them back there. I'm not talking about a small group of cows, either. I'm talking about a widespread, enormous amount. They would be relatively spread out, but you would know a herd when you saw it. After a herd of one things moves out, another herd is likely to move in. One week you might have an abundance of pigs, and the next, an abundance of sheep. Seems simple enough until you realize that it is a pattern. Their migration can be tracked, followed and anticipated, allowing you to make high-efficiency mob-traps with much ease if you can figure it out.
Rain and Water Levels
The first part should be simple. Rain is an easy one. Basically just a particle effect and a sound. Maybe make the wolves shake the water off of them when they come inside, or the rain stops. But the important part is to have all water in the affected area (perhaps under a series of clouds) raise just a little. This would give the impression of a storm, things flooding, etc. which I think would be very atmospheric, and could be interesting to work with.
Derelict Ships, Boats and Places
If Notch decides to add large ships, this would be even more effective, but the premise remains. A boat might wash up to shore, a single stone sword sitting in it. This seems like it would be really easy to do, but harder to randomize. Maybe derelict mineshafts and desolate structures might pop up very, very (did I mention VERY) rarely. You might find an empty cabin with only a bed, a furnace and a crafting table. Holes where windows should be, but no glass. Maybe there would still be coal in the furnace. Maybe something happened here. Okay, I'm getting theatrical, but I degress. In desert biomes the buildings would be made of sandstone. They would all be very small and simple, but quite livable, if a bit creepy.
