Personally, I don't think it makes sence that at the title screen it says "Mods and Texture Packs" but it has nothing to do with mods! If there were actually mods there, and you could download as easily as a texture pack, that would be awesome, because right now, it is a PAIN to download mods, and even when you do, it's more difficult to disable them than it should be.
Yeah, I hope official support for modding comes soon, I recently have started using Zan's Mini Map (Love it) and I had to delete my bin folder to remove a shader mod and when I reinstalled Zan's I start getting crashes.

I demand a mod checklist, ala the mob inclusion options in Mo Creatures. Pain in the ass, constantly swapping a bunch of .jars around...
Random Fact: Mods don't work on my computer. Can't wait till I get Windows.
But really, how would a mod checklist work? Would you drag the mod zip into the Mods and Texture Packs section, then when you click on it it simply replaces the class files?

You don't...have...Windows? Oi. Well, just avoid Vista. It's the retarded cousin of the Windows family.
Could that be done? If so, yeah. I don't know how things work.
