I believe that is the whole idea behind it; you get emeralds from trade, but to give you an incentive to mine deep, there are diamonds, and thus emerald ore becomes like lucky blocks.
Which would become pointless if trades were nerfed to oblivion, not all nerfs are a good thing to do. There has to be a point behind it, just as a buff needs a point to it and in this case wooden tools being added to trades do have a purpose, it is to stop them from becoming completely useless.

That wouldn't make us use the tools more then we do now. I don't object them beeing added to the trading system.
I would be too lazy to make use of that but trades are already broken becouse we can trade stuff wich can be automized.
Even though i am someone who only crafts the wooden pickaxe and thinks "nah i don't need the others,
just skip straight to stone" i wouldn't want them removed. It's the tutorial tier and everyone plays different.
If we had another way to upgrade tools instead of just enchanting, that could make every tier more interesting.
-Starting with wood, it could have the lowest cost to upgrade.

Adding them to trades just to make them not usless is not reason enough IMO to add them to trades, personally. There are a few possible scenarios or situations where a wooden shovel and a wooden hoe could be useful, but the wooden axe is pointless and unrealistic. Though there are mods that prevent you from using your hands for punching wood.
If I were to make a modpack, I would definitely introduce flint-tools;
- Wood is more abundant; There are plenty of other uses for wood, and you could make flint slightly more available, either by adding flintblock to terrain-generation, increase amount of gravel or let certain stoneblocks occasionally drop flint.
- Accustomed to punching wood; Well, sometimes a new way of doing things could spark the excitement, just make sure to let users know.
- Flint annoying to obtain; You've solved that one.
- Flint is more realistic; Indeed it is, and you could make it even more realistic (and harder), by allowing certain tools only to be made of metal, and introducing copper/bronze tools.

Or you could just add "Better With Mods", it doesn't add flint-tools but it removes wooden tools except wooden pickaxe, which is only usable one time. This means you need 3 x wooden pickaxes to make one stone pickaxe. And punching wood will only drop one wooden plank, whereas iron axe will drop two, and a mechanical saw will drop 3-4.

Lesser ones could include things such as using Amethyst to make them give you a subtle hint where ores are by lightning up the closer they are, or even could be used with soul soil to animate them so they do tasks for you (The catch being that they do so until breaking).

That's an interesting idea, I'll think about that for a while because I am curious about it and it does work on paper as an end-game achievement. A way to make wooden tools the only literal indestructable tool set with magic using Nether stars would definitely be attractive to some. However the problem is wooden tools still would have a limited purpose and can only break and drop materials like diorite and stone and mine coal, they would still be useless for mining more precious and less common ores.

Same, I only make the wood pick out of the lot of them, but do not think that means they should be wiped off immediatly.
