Yes, I know anaglyph mode is really just a gimmick more than anything, but would be nice if it actually had some better features to make it actually practical for typical gameplay. Personally I kinda like the darker, more washed-out colors, adds atmosphere, especially at night, making it harder for you to see mobs sneaking up on you. Anyhow...
1. Give it a 3D crosshair. This is essential for stereographic video games that use them, otherwise if you're focusing on something in the distance, you see double crosshairs, and it disrupts your focus and makes it hard to aim, to say nothing of bothering your eyes. The crosshair should be 3D with either a fixed mean convergence, or (preferably) dynamic convergence on whatever you're aiming at.
2. Tone down the light sources a bit. Minecraft has a lot of sharp contrasts with things like torches in dark, dimly-lit passageways. This leads to a lot of ghosting where the bright whites and yellows contrast with smoother, darker gradients. Just turn down the brightness of flames, torches and glowstone blocks, kinda like how the brightness of lava seems to be turned down, unless I'm imagining things.
3. Bring colors back to key ores. Yes, brighter colors means discrepancies from eye to eye, but without it, you really can't tell a diamond block from a stone block, as there's no tone or saturation difference to see. bring the colors back to ores, and make them brighter. The tone will be off, due to the anaglyph glasses, but at least they'll stand out once again.
I would have to say.. No. The 3D looks terrible anyway. No one really uses it, so there's no point in wasting time adding features to it when others things could be worked on. Now if the 3D was at all decent, then maybe, but it isn't.

You must be new to anaglyph, because minecraft's native color support for it presently puts it at the BEST anaglyph-viewable game on the market to my knowledge.
So in short, it's plenty decent, and a few minor tweaks to it would go a long way toward making it even better. The fact that the anaglyph mode exists in the first place would imply that it's important enough to apply a few minor fixes.
