Stay with the project of flowing water pass through transparent blocks (like fences, trapdor, signs, etc.) And add a "magic" transparent block that stops the water. The worlds that was updated from older versions get the transparent blocks updated to the "magic" transparent blocks.
Obs.: The "magic" transparent block net need be magic. Can, for example, be made by putting a sponge and the block on craft and get a block that have the default texture but block water. The sugestion is add a block that stops the water to can add the flowing water on transparent blocks. Can be glass to.
Ok, get what your saying but yeah, i don't think that Mojang would have a a sort of large feature like this be "toggleable". It would either be in the game or not. I hope they dont implement the flowing through transparent blocks thing as it would break many contraptions that require the placement of signs and fences to stop water flow and allow things to pass through. Also there are no other ideas like this that use 'special blocks' currently in the game, so i dont think mojang would want to add it.

1.13 is already here (for Bedrock) and almost here (for Java). It implements transparent flow-through. However, the entire system is entirely predicated on either the player placing water onto a transparent block or placing a transparent block into water. If you place the water in such a way that it has to flow to the transparent block then it does what 1.12 water does instead. Nothing breaks because of the new mechanics, and you get the bonus of being able to build without the creation of the air pockets this change was intended to eradicate.
