So, I'm thinking perhaps the ability to plant some apple trees might be cool.
The way to get the seeds is a very rare chance to get some seeds from a treasure chest, or an even rarer chance to find an apple tree in the wild, which MIGHT give you a sapling that lets you plant an apple tree.
Now before people say that this defeats the purpose and apples are meant to be rare - these trees shouldn't give apples regularly.
It should be something like.. every 10 in game days, it has a 4% chance of growing 1-4 apples, and a 1% chance of growing 1 golden apple.
I don't know exactly what the stats should be, but it shouldn't be something very common, and perhaps if you don't pick the apple the day it generates on the tree, it'll decay by the next day - that way it prevents people from just getting a whole orchard of trees and leaving them to gather all the apples they want.
I had an idea as of the implementation of apple trees. Would work for cocoa trees two.
As suggested above have both tree types as very rare occurrence in the wild. Cocoa in tropical and apple in cooler/temperate biomes.
Leaves from these trees drop apple/cocoa sapling, exactly like other tree saplings do.
When a sapling from these grows into a tree any leaves have a chance to be "apple and leaves" or "cocoa and leaves", respectively. When those blocks are harvested they would drop an apple or cocoa bean.
Farming either would then just be farming the trees, getting saplings, the apples/cocoa beans and wood.
Anyway this is just my idea, for the suggestions forum, about how I see those trees would work for minecraft (beta).
Seeds aren't rare at all; you can get tons by using a hoe on grass. Either way, yeah, I think there should be a slim chance of getting apples by destroying leaf blocks, and maybe be able grow cocoa somehow, too.

I REALISE there were other posts about apple trees and I DID read through them, but I didn't see any that were about rare chance of dropping apples.
