I really like the random seed option, allowing you a little bit of say in your world... albeit fairly opaque... and this gave me an idea. The worlds are all pretty much the same, with the same differences and similarities. Sure, there may be a little more desert or ocean, but if you walk long enough, I can almost guarantee you'll find the majority of the same biomes time after time, and the same size map time after time. So here's some customization I'd love to see when creating a new game...
Biome Selection:
Want to play a desert Spaghetti Western themed minecraft, but just can't seem to find enough desert biome? Hate the desert biome, and wish the sand would just go away? And how about them pesky cacti? Now, who hasn't wanted to recreate the Hoth Echo Base from Star Wars? ...Just me on that last one? Anyway, an ability to set how rare or common (or the existance of) a biome is in the world would be an awesome option.
Mineral Rarity:
I know this might get a few flamers, but hear me out. I've stated many times here that my stand is Minecraft should be exactly what the user wants. If someone wants to bathe in diamond lakes next to their castle made of gold (With obsidian doors, of course) then they should be allowed to. Doesn't have to affect YOUR game. You? You could have diamonds be even more rare and more well deserved than they are now. Why not? I think the ability to set the rarity (or lack thereof) of the minerals would be a great way to spur on the imagination of players who just want to have access to the minerals.
Map Size Selection:
Let's face it... the world's not big enough for two of us. Sorry, just NEEDED to say that! xD Anyway. This facet of my blurb is primarily directed at multiplayer servers, but has its uses in single player too. Got the younger players who take ten steps away from their house and lose it? What if the map was only the size of two islands? Also, for lower end computers, having smaller maps would mean less CPU usage! But where this idea really shines is multiplayer. Ever jumped on a free server and spent half an hour looking for a free space to set up shop? I have. It's obnoxious. o.O Anyways, being able to set the map size for multiplayer and single player would be awesome.
Now, some people are worried about what these options will do to their bragging rights... That is to say, why feel that exultation at completing your first full diamond tool set when Mr. Joe Shmoe set diamond rarity to the equivalent of rednecks at a Nascar race? Well, for you, I offer this option: Keep the 'Start New Game' option EXACTLY as it is. Instead, add a button... 'Start New Game in Custom World'.
Now all bragging rights only apply to standard worlds. Fixed!

Admittedly the concept has been done with other games... Notably anything Sid Meier has touched. I just figured it would be a worthy addition here.
