I think betterlight was added because Notch prefered that lighting system to the square lighting system he used for vanilla minecraft.
Notch is making a better Texture Pack/Mod API so that while he can't add EVERYTHING to the game, when he's finished with it fans can add their own stuff afterwards. He doesn't need to add everything awesome to the game if somebody else already made it, so he will just allow them to get a better inlet for them to put it in.
Once something is made into a Mod there comes a lot of legal issues with Notch adding it to the game, even with the modder's permission. Since he didn't make it and is using somebody else's work, if the modder ever comes to the point where he is unhappy or needs extra money he can sue Mojang. As unlikely as this sounds, people DO actually win court cases like this if they have enough legal help, which Mojang kind of wants to avoid since they want to devote more money to developing games and not paying for lawyers to protect them from lawthumpers.
So really modders are hurting the vanilla experience of people who dont use mods, because once they create a mod Notch can't use it even if he did his own version of it? That's really discerning.

No it's not. Notch can't make everything, and doesn't want to make everything. He wants to build his own game, but allow others to add extra stuff to it as well, which is why he hasn't had the Modding forum shot and killed by now. He looks to the Suggestions forums for improvements on ideas he thought of already, but hasn't done yet, but it being made into a mod doesn't mean that he won't ask to use it. The better lighting mod is being used by him right now, and that was made into a mod. He can use the mods of others, but only if they are a trustworthy source. Something like the Aether could be difficult to implement because of how much "claimed idea property" there is going around. The same thing happened when beds were added and people were getting mad at mojang for not using their bed ideas, and trying to get credit for their bed ideas although they were the same as 20 other bed ideas suggested.
And it is NOT hurting the vanilla experience by being made into a mod, because it's not taking anything away from the game, it's just being an optional feature to add.
