Minecraft as in its current status is fantastic. It sometimes gets a little boring though. Every day is the same. Yes, creepers represent natural disasters but other than that Minecraft is a little easy after the first couple days. Things like varied weather would do a good job of spicing up Minecraft without requiring a ridiculous amount of effort or unbalance.
Night time is always the same. Random events like a swarm of zombies (which Notch has mentioned) or having an extra long night of horror every once in a while In a night of horror, the night would be two to three times as long and the moon would look different. Swarms of skeletons, spiders, and zombies would assault the player. This would be a true test of skill, especially if mobs got beefed up. There could also be an item that could cause swarms, as a test of one's fortress.
Back to the weather:

[*:1swtxr85]Tornadoes would suck up mobs, players, and vehicles.
[*:1swtxr85]Strong, strong winds would push players and mobs lightly. Ice storms would decrease friction everywhere.
[*:1swtxr85]Thunder storms would randomly deal massive damage to mobs and players either outside or touching metal.
[*:1swtxr85]A famine would cause mobs to be less plentiful and a surplus would cause extra mobs to spawn.
[*:1swtxr85]A drought would lower sea level a block or tw.
[*:1swtxr85]A flood would rise it one or two blocks temporarily.
[*:1swtxr85]Any cold weather would freeze water.
