Notch plans to add NPC villages in the future, so I have some suggestions for some types of NPC villages.
BEFORE WE GET STARTED
I think of NPC villages as "Surface dungeons", which have NPCs (both guards and villagers) and chests inside the buildings which you can loot. Just like in dungeons, each NPC village is different. Thats why I have some suggestions (Note that these examples assume that all the NPCs are going to be passive, except the guards, which are neutral aggressive) for some:
Tribe
A Tribe is a small area with wooden huts and a slightly larger hut in the center.
Clan Dwelling
The Clan dwellings are usually in a mountainside and made of stone.
Colony
Colonies are usually made of wood, but they are usually surrounded by a fence
Fortress
Fortresses are just like colonies, but with high wooden walls rather than fences
Castle
Just like a fortress, but made of stone
City-State
City states are the biggest and most rewarding, but also the most dangerous to attempt to loot.
I'm not real big on the idea of NPC villages in Survival mode, but maybe the tribe as an over-world dungeon. I don't really like the idea of anything too big, because what if you didn't want it to be there?

I doubt it'd be for Survival. But another mode could fit it easily, I'm sure.
I think this is a great idea. Especially the different kinds of settlements. I would like to see different races though. Each race would have its own special sort of building and living style and would have their own versions of the settlement types listed above (tribe, castle...)
Elves: live in tree-houses and mainly build things made of wood and such. They never go underground.
Goblins: Fond of fences and walls made of wood or dirt. Mainly live above ground in plains type biomes, but sometimes will dig into the side of a hill.
Gnomes: Like elves, they live in/around trees. Build stuff out of dirt. They are only 1 block high.
Humans: Make buildings out of wood and stone. Only go underground to mine.
Dwarves: Live underground. Have lots of mine tunnels. Are only 1 block high.
Mermen. Can swim. They build underwater. Normally hard to find since they build so deep.
The races would like/dislike each other in varying amounts that are preset. (eg gnomes and elves get along, dwarves and goblins kill each other on sight, humans and dwarves have a strong alliance, gnomes and dwarves dislike each other...) The different races' attitude toward the player would depend on how you treated their race or their allied races. I'm not saying their should be an "Alliance Bar" or anything that says "Trade one more time with a gnome and you'll be Allied with them!", because that's cheesy and stupid. I'm just saying that you shouldn't be able to kill off an entire gnome village and expect to be treated amiably by other gnomes.
Also, occasionally villages would raid one another (or you if you pissed them off), or races would have a full scale war in which you could be caught up in. Some races are more bellicose than others (goblins and humans like to start wars, while gnomes and mermen keep to themselves).
The world generator could spawn the various villages and castles and stuff, but the NPC's should NOT spend their time standing around doing nothing. They should mine and gather resources and expand on their towns. This way you would have to compete for resources with nearby villages. But, you could also engage in trade with them (gold is a good currency because it's currently useless).
I think that the player should be able to select whether or not they want to play with NPC's when they start a new world.
