My suggestion for skins is to flatten the second layer of the skin onto the first, like you do the grass_side_overlay.png texture against the grass_side.png texture on a grass block, that way mods like Gender, More Player Models, and relative mods can work with the new skin layout because this happens:
Green is first layer, Blue is second layer
or you can at least give the option for the player to have their skin rendered with the second layer flat against the first
The reason they added the 2nd layers onto skins was so that users could be more expressive than the boring 1-layer skins. There are options to show or hide them as well to give them even more customization. Just because a mod you like hasn't been updated to support the new skin system doesn't mean the Vanilla game should change. If they won't take the initiative to do some recoding, than i guess that mod's staying on the shelf.
You don't get the point.
If the secod layer is flat against the first one, you might as well not have a second layer at all. The specific purpose of that layer is to add some depth to the skin.
Say that you like having depth to your skin normally, but then start using a mod, or something else, that adds armour, or something to your body. Your second skin layer covers some of it up. Then you could flatten the second layer onto the first layer with a simple setting, and *Poof!* The problem is gone.

I want to view the base layer of my skin only! Hide the outer layers via in-game options!
I want to view the outer layer of my skin, but flattened! Copy paste it onto the outer layer to the base layer via image editing program.
maybe you still want to easily remove sections of the second layer without having to cange ur skin on the minecraft.net page, thats what this option im suggesting is for, to have a flat skin for mod compatibility while still having in game layer customization
You can disable the overlaying skin directly from the video settings menu. You don't even have to close the game for it.
This suggestion is pointless.
Maybe yes you do want to remove sections of the 2nd layer, but you still want to have it rendered in the mod when the layer is on. therefore this suggestion is not pointless, because, once again, some ppl use the 2nd layer to have 2+ different looks for when sections of the second layer are removed

Just change your skin. It's not that hard having two .png files, closing the game, switching them on Minecraft.net, then restarting the game.
Sure, this is easier, but has no other use other than mod support. If anything, the MOD CREATOR should be the one to update this with compatability, not Mojang.

Anyway it should be up to the mod creators to work around this second layer, I don't think the dev team should have to work around something they already implemented.
Give it some time and i'm sure armor mods, or whatever mods will adapt to the extra layer and things will be all better

You can just hide the second layer completely.
If you want the outer layer part of the base skin, then just put the texture on the base skin.
There's no point on attaching it to the base skin.
