If having the effect last that long seems unnecessary, I'd be willing to change it.

The time limit for all levels of Depth Strider is three minutes, and each level up reduces the amount water slows you by 1/3. Level 3 will make your horse swim as fast as it runs on land, and any level beyond that will have no effect on speed. The increased speed of each level would allow you to go further within the three-minute time limit.
There might also be a thirty-second cooldown after the three minute time limit that can be skipped if you feed your horse.

On Topic: Interesting idea, I wouldn't really see the problem if this was added. Would higher levels also change your horse's swimming speed?
Possibly. It might *maybe* be a bit much to have both the amount of time spent in the water and the speed increase, but I'll add the option to the OP and see if people like the idea.

With Depth Strider, you would be able to ride your horse through water for three minutes, regardless of level.
Level 1 would allow you to swim at 50% of your horse's speed.
Level 2 would allow you to swim at 100% of your horse's speed.
Level 3 would allow you to swim at 150% of your horse's speed.
This way, a horse has the potential to become as good as a transport as a boat, maybe even better. But for the longer ocean trips, it would still be better to use a boat, because of the three minute limit.
A cooldown time might also be useful, so you can't just fall off, and immediatly get back up and let your horse swim further.
I like your idea, but the original purpose I had in mind for this enchantment was simply to make it possible to transport a horse across an ocean- say, if you were relocating your base- so that you had a horse to use to travel over land. I especially wanted it to be possible to get your horse across large oceans, even if it'd be a bit more difficult to travel through large oceans than smaller ones.
Of course, in your idea, the extra speed of the horse might negate the three-minute time limit. I don't know about a cooldown time, though. Maybe, but when Depth Strider is applied to boots and worn by the player, it has the same effect as it would using this idea. Also, it doesn't increase speed, it reduces the effect of the water. You never go faster than you would on land.
Option 1:
Each level would make your horse swim for a longer amount of time. After that time is up, your horse would start sinking and you'd have to eject.
Level I- 1 minute
Level II- 3 minutes
Level III- 5 minutes
