I always end up with at least one mod that allows you to catch and eat these making them a very useful food source for when you get stuck deep underground with nothing but zombie flesh.
1: Bats don't add anything other than cosmetics yes, but the cosmetics they do add are quite nice, they make caves seem more alive by adding something other than a hostile mob and adding ambiance, they can make mobs look like their flying when you put an invisable bat under a mob (More fore adventure maps), and they are a source of free experience
2: A lot of mods require the use of bats, take a look at these mobs and look how important bats can be for them
Ultimate Pun (For a set of extremely useful armor and tools)
While these are the only two mods that I can think of that have a reliance on bats, their are plenty more mods out there that also rely on bats in some way so by doing this you are either going to put extra work on the mod creators to add in a new bat mod, remove all the features involving bats in the mod, or just stop updating the mod in general
3: Bats are hardly annoying, the only thing that's annoying about them is when you need to click on of them, which is something you don't even need to do in Vanilla Minecraft

They are also incredibly useful in the Morph mod. FLIHT POWUR
I think there should be MORE bat's in caves, imagine that scene in batman begins with all the bats going in circles... Also... I DON'T know why they don't drop a potion ingredient... Someone make a thread about that
Unless they changed something very recently bats are only supposed to spawn below sea level ("Spawn Below layer 63, light level of 4 or less"), bugs in snapshots aside (which do/did have mob spawning bugs), and if they are spawning in an underground base it is too dark to be safe from hostile mobs; as indicated above they spawn in light levels 4 or less (7 on Halloween), which should be covered by general mob-proofing. Now, maybe they are more of a problem on Superflat and in Creative builds (as mobs aren't an issue lighting only needs to be aesthetic) but I don't see them as being an issue on normal Survival worlds, and as mentioned by others you can get rid of them in Creative with command blocks.
NO SUPPORT! Why? Why? Bats are awesome! I've never ever been annoyed by them. If you want them gone, I'm sure there is a mod that can change mob spawning.

You know who can tell me something I already know? Me. All the time. I'm really good at telling me stuff I already know. I don't need help in that department. I don't know about others, but I can't imagine I'm alone here.
They are for ambience and useful for may redstone contraptions and custom maps. I admit that they might mess up some mechanisms but then you can use the doMobSpawning gamerule and get it over with.

I'm actually shocked that they don't drop a potion ingredient, seeing as how they scream old-school-stereotypical-potion ingredient. I tend to enjoy them either way, though I wouldn't mind it if they weren't found at deeper levels or places that didn't have access to the surface world, but that would be difficult to code, I assume.
If they were found in deeper levels it would be unrealistic because bats leave their caves at night.
Bats are pointless, but that's really all they are. They don't ruin the game, and they aren't much of an eyesore. It would be best if they were listed as a graphics option.
I got an idea from the thread about seagull sounds thread. How about we just remove the bats and leave their sounds in as ambience, just like the seagull sounds near the ocean. You'd hear the sounds underground in caves and caves only. Alternately, they could just change the spawning to cave systems or under a certain y coord.

If they were found in deeper levels it would be unrealistic because bats leave their caves at night.
Like a lot of other people said, there is no point to remove the bat. It makes the game feel better & its pretty cool.
