I'm not going to lie- it is very mod like. But it's only because it's very loose on the subject of amethyst. Good organization on the post but make a suggestion about one mechanic here and until that is implemented then add on- the colored glass and lighting is a good example of this. Also for something like staffs to be implemented (by sub-suggestion alone) it's quite the suggestion- many people have suggested staffs so it's probably best if you find one of their suggestions that you like and agree with if you'd like to see them in game. Unfortunately this suggestion is too complex for support but I love the idea and as a mod I love to give it a shot. But I'm not going to lie; amethyst needs-erm should to be in the game and and it does need a function- albeit a less complex one- but something magic related would be great. Ore suggestions are a toughy.

jumping in to add my two bits on the OP. I'm going to really tear this apart so sorry.
Amethyst is in between gold and diamond in rarity [ sounds like a good rarity, I would add some spawn height specifications though ] and spawns in both the Overworld and Nether. [ no. a million times no. the overworld and nether are two completely different dimensions and should not have something like ores in common. it should stick to the overworld] Amethyst can only be mined with an iron pickaxe or diamond pickaxe.[ sounds about good ] Amethyst has many magical properties about it. [ okay, not liking so much now. but I'll keep an open mind. ] When I imagine it, I either imagine the purple ruby texture or the texture of zanite from the Aether mod. [ please don't rely on outside information, its better for everyone ] One thing you can do with amethyst is make an ability altar. The ability altar is crafted with 2 blaze rods on the bottom row on the right and left slots, 3 gold ingots in the middle row, 1 enchanted book with any enchantment in the top middle slot, and 2 amethyst beside the enchanted book. It would look kind of like a golden table combined with an enchantment table that has amethyst instead of diamonds when placed. It can be used to unlock the special properties some materials have, but it costs experience and nether quartz. It costs 1-5 amethyst and 1-5 lapis lazuli depending on the item. If the ability is very expensive, it may cost a diamond. [ it should rely on only one type. since enchantments already have lapiz, this should use only amethyst ] Some items cannot be used on the ability altar. Now, what is the whole point of this ability altar? Well, the items that now have abilities can be added to either a tool, weapon, a piece of armor, and more to give it that ability using an anvil. [ I thought we just gave this obscure item an obscure ability? ] An item that has its abilities unlocked will have a golden version of the enchantment effect. Items that have an ability added also will have the golden effect. [ wasn't this just said? ] Items that have both enchantments and abilities will have a red version of the enchantment effect. [ not too sure how well red would work, but okay ] Like an enchantment is shown when looking at the item's description, it shows a list of the items that have been added to it. Let's take a look at the some of the things you can do with this ability altar.

[ here's what I think so far : I don't like the ability idea already. for one it branches out way too much (but minecraft already does that with potions and enchantments anyways) I skimmed through the ideas and the abilities all sounds somewhat crazy and "out there." I figured abilities would be more like "hitting an opponent summons lightning" or "mining one block causes surrounding blocks to also be mined" or "shooting an arrow from this bow spawns a water source block where it lands" but this already sounds kinda far out. ]
This new block you get by adding lapis lazuli to a glass bottle is an experience jar (name by getfugu). You can store up to 15 levels in one experience jar. You cannot make double experience jars like how you make double chests. Players CAN steal the XP from your experience jars. Like how there is an ender chest, there is an ender experience jar. It works exactly like an ender chest, but stores up to 15 levels of XP instead. The ender experience jar is crafted with one experience jar in the middle, 4 eyes of ender around it, and 4 amethyst in the corners. The experience jar looks like a 3D bottle'o'enchanting. The ender experience jar will look the same except the liquid/experience/whatever you wanna call it is purple. If someone could give me an idea for what it should like, it'd be greatly appreciated. [ this whole idea doesn't have anything to do with amethyst ore, other than the bits in the corners. this branches too far out and this should go in a new thread. I feel like amethyst was added to the one simply to squeeze this into this thread. ]
There is yet another utility block that amethyst is used to make. This is the soul infuser. [ hated the name as soon as I read it. ] This block is created with 1 block of diamond in the middle, 4 blocks of amethyst around it, and 4 dark prismarine in the corners. [ don't like the crafting recipe. like the last one, it feels like amethyst was added just to squeeze this into this thread ] The GUI of the soul infuser looks a lot like the GUI of the furnace. In the fuel slot, you put gold nuggets. Now instead of one input slot, there are two right beside each other. In input slot A, you put an egg. In input slot B, you put a mob drop that represents the mob. In the output slot, you get a spawn egg for that mob. I'll make a list of what mob drop it uses for each mob. It does not work on some mobs, such as animals that you can breed. [ it should work on all. ] Here's the list: [ cutting that out ]
There are new weapons and tools added that are made with amethyst. No, not amethyst swords or amethyst pickaxes. [ then there should be no new tools at all. sticking to the basics is probably the best idea. ] There is a basic staff you create in the shape of a shovel with amethyst as the material and blaze rods instead of sticks. [ you use blaze rods waaay too much. ] This staff does nothing, [ this is a big no-no, every item needs a purpose ] but it can be used to make staves that have special abilities. They won't replace bows and arrows, either. To craft a staff, you surround the basic staff with the material that corresponds to it. [ yeah you shouldn't do this. the type of staff should be made from the start as you craft it ] Here are the staves:

When you said abilities, I thought you were on to something interesting. However, the way you described them just sounds like extra somewhat overpowered enchantments. I thought this was going to be about player abilities, sort of like enchantments for the player, rather than a weapon, and are lost when you are killed. Think of "perks" from other game franchises. Maybe one could do more bow damage, others could increase the potency of potions, you see where I'm going with this? Now that would truly be a unique and game-changing use for amethyst.
