I'm saying you seem to be against the Zepyph idea (or the BIrd man that is) because as you said, you don't want an intelligent mob. But I'm wondering if you are against intelligent AI, or the fact that canonically, they would be semi-intelligent.

Canon is the main issue, and I'm against an AI that attempts to simulate a societal structure as a result. The ability to turn Zombie Pigmen hostile by attacking them is pretty much the most "society" that I'd want to see in Minecraft. In the case of the Zepyph specifically, I just generally don't like basing a proposed idea on the implementation of another proposed idea.
Provided you aren't factoring in the social structure, flying pigs could fill the same "niche" as the birdmen and zepyphs, but also provide numerous other benefits such as a meat source, a mob that the player can easily realize that using the saddle could make it a flying mount, giving a little continuity to the Aether, Overworld, and Nether by having a "pig" mob of some sort in all realms, and the obvious "when pigs fly" gag.

I don't know if rubber needs renamed. The ghosts I was thinking of calling "Lingers" which could actually give both good and evil reasons for attacking them. On the bad side, you could treat it as harassing the departed and destroying a soul, on the good take, you could treat it as severing what bound the spirit from passing on. Either way; only harmable by gold, no drops(at the very most, maybe a big light production when they "die")

Hate to break it to you, but I'm pretty sure that Notch specifically stated that he wants to add NPCs to the game who will create their own villages and stuff. Apparently, there is even a mob model in the game files called Pigman which may be his answer to the goblin villages some people have suggested in the past.
I know that already, but like I've said before, my concern is with what IS, not with what might be, no matter how likely. I could have just as easily gone with Pegasus (or unicorn hybrids thereof) with the idea that Notch is certainly intending to add Horses to the game soon, but just like the societal mobs, horses haven't yet been implemented.
Ok, I understand, but I still think a flying pig is a stupid idea, maybe just a large bird. It could also be made to drop it's own meat to stay with the "source of meat" thing.
I like the flying pigs idea, even with saddles. But, I think the Aerwhales should be able to be ridden too; maybe if you were to add something to a saddle, you could put it on an Aerwhale and steer it.

How about flying pigs that knock humans off ledges? To Flying pigs, this is a greeting symbol. To humans, it is a portal to death.

Then you're missing what the feel of Aether is. The ENVIRONMENT is dangerous to explore, but I've specifically been avoiding mobs that directly injure the player. The Aerwhale is already a mob that isn't hostile at all to the player. The flying pig would just be another one. Go back to the first page and read the title of the replies there. The original title was "Pleasant does NOT = Safe" the Aether is supposed to be dangerous, sure, but it's still supposed to be pleasant too.
