Yeah, that would work. Or flowers could be modded to drop more than one seed. Then you plant seeds and flowers grow in like a day. Then you could just farm the bastards. That would be cool... that way you can stack 64 flowers and draw nice and easy paths.
Your idea is far better in the sense that it gets rid of the my stupidly complex rules of putting flowers together and then calculating distances, but the seed isn't necessary. Just make it so that if a flower is near tilled soil, it will eventually grow another flower in the tilled soil near to it. No need to worry about flowers spreading out and taking over on their own, no need to add a "flower seed" to the game, just need the hoe that is already supposed to handle gardening, and maybe some water to keep the tilled soil from reverting to regular.
You could also thwak him and he would retreat into his shill for a while and not come out until you drop a flower near him or something.
Yeah, that's good too, but the not being able to get out of a 1wide, 2 deep pit is important too, or else you can't let him wander to the new area on his own. It'll get tedious needing to follow or wait for a turtle to get to your new base when you aren't sure when exactly he'll arrive and can't count on him to not wander off if he arrives while you aren't there.

i have to admit though, putting a workbench, or furnace has no point, and I don't see any value in placing just one of any other type of block at all. If you can place more than just one block, you're just asking for a ton of trouble coding all that unless you have it so that the turtle will again pull back into his shell and act as a block if he is supporting more than 1 block.
Either way, very little practical purpose to being able to place anything other than chests on his back.

No, if you're going to do a sea turtle, then just reskin your Mole guy. This guy should stay as is, but just maybe be for only handling mobile chests.

While a neat idea. It requires first that you have multiple turtles, which aren't supposed to be that common, and if you put a flower on a turtle, then that turtle isn't useful for placing any other blocks, so unless you have 2 turtles chasing the one with the flower, you end up gaining nothing.

Hadn't considered this one. This could also act as a mobile lightsource as well. And with how slow it moves, it might reduce the amount of processor drain and chopping light movement and make it feasible. With that, Lightstone blocks and torches should also be an option.

Okay, so you have a point with some of those. Others are kinda just stretching it.
My point is, there is no reason to exclude the other blocks, and people will utilize it is some fashion. Don't limit creativity because you don't see a practical utility for it.
I would love it as a pack mule. It actually adds some more danger to 'caravans' or people taking materials that are hard to find in some biomes to others. They need to move at the pace of the turtles, making them vulnerable to raiders!

Yeah that would be cool. A trail of toirtoises in a caravan across the desert. Really cool image in my head. I imagine this guy would be neat in SMP if there was some way to mark ownership. Perhaps a emblem you can attach to his shell that programatically signs him as yours so he'll only follow you, or the owner of a certain whistle.

Tilled dirt reverts pretty quick, but when it's next to water, it wont revert back at all unless you walk over it.
