You can't change the rarity of lakes in Superflat, just as you can only enable or disable structures in Customized, not change how they generate; e.g. in Superflat you can make them more or less common (Customized is newer and more advanced so you'd think it would have these options. In the case of dungeons you can't change their count in Superflat but can in Customized).
That said, lakes are generated such that if they are initially placed in mid-air (the y-coordinate is randomized between 0-255) the game will find the actual ground level and generate them at that level, thus the lower the ground is the more common they will be; for example, with the ground level at y=128 half of all lakes will be at the surface, at y=64 three-quarters, and so on. Lakes are also more common in Superflat since the ground is flat and they won't generate if one side will be in the air (as on a slope).

TheMasterCaver's World - my own version of Minecraft largely based on my views of how the game should have evolved since 1.6.4.
Why do I still play in 1.6.4?
So a higher ground is tiny workaround.
