So now in 1.13 there is a way to do it: /execute run tp @e[type=boat,distance=..100] ~ ~-3 ~. I don't know if killing it would work but I thought you may want to know this.

Better way:
/execute as @e[type=boat] run kill @s
If you wanted to execute it in a radius of you, as just a command run in chat:
/execute as @s at @s run kill @e[type=boat,distance=..25]

I found a more better way to do this for execute a boat in which the player was sitting (version 1.19, but i'm think, that it must work on all versions, start with 1.13)
/execute if entity @e[type=boat,distance=..(enter your number)] run kill @e[type=boat,distance=..(enter same number)]
That command will kill all boats within x distance of the command block. x being the number your entered. If this is what you want then you could just use:
/execute @p ~ ~ ~ kill @e[type=Minecraft:boat,r=25]???
I would use this command:
/kill @e[r=2,type=oak_boat] (or whatever the type of boat it is)
or
/tp @e[type=oak_boat] -5 (tps the boat under the bedrock)
hopes this helps
"oak_boat" is not a valid savegame ID.

Ok thanks for my mistakes, i just saw on the wiki the oak boat name is just boat, so if you what to kill a birch boat you got to do this:
birch boat (or anything but the oak boat):
/kill @e[type=birch_boat,r=5]
oak boat:
/kill @e[type=boat,r=5]
(which i think they should add "oak_boat" that instead of just "boat")
Ok then i guess you can't do it then. I didn't try it on minecraft yet, so I didn't know if It worked. Thanks for input.
