whenever I use the command execute @e[type=Villager] ~ ~ ~ kill @e[type=Zombie,r=3] and hook it up to a clock, I lag extremely bad, which is confusing, as it is not a demanding command. Anyone have an explanation?

What's your clock? That'll be the most obvious issue if it is.
If not, how many Villagers are there?

Ok, if you don't have any mods or virus and your internet is good, the problem is your computer.
Well, if there's only 1 clock,
tell me what kind of clock is it,
different clocks give different performance
He said it was every tick so it would be a fill clock or a setblock clock

Well... my computer is problably worst then yours, and created a 100+ coomand block creation and it didnt lag too much, so i dunno
But the lag is with FPS decaing or the ticks are loading too slow?

Actually, I don't think your computer performance affect too much.
I have a map that contains more than 50 repeat command blocks activated,
Even though TrackOutput is all false, it still produces lag.
So, his problem... hmm...
If he uses the /setblock destroy clock, 3 of those is enough to lag him.
I dont know, man.
If he's playing in a snapshot that could be the problem too. I don't know. Normally the snapshots crashes my game.
