The title says it all, I want to know if I can make a command in a command block that will keep my machine loaded so that the effects of the machine don't dissipate. It's probably really easy but I have come this far with trial and error yielding no results. Any help is appreciated.
The /spreadplayers command will cause target chunks to be loaded briefly. You can place it in the spawn chunks to prevent it from unloading (which you could also do with your target mechanism if it can be moved):
/summon ArmorStand ~ ~1 ~ {CustomName:"ANCHOR",Marker:1b,Invisible:1b,NoGravity:1b}

The hopper trick only works if one of the hoppers is connected to a loaded chunk. You'd have to make a huge trail of hoppers from the spawn chunks to that area.
That said, since your server is modded, it's unknown if that will even work either.

You only have to load either chunk once, because the hoppers will be continually updating them before they reach the two or three seconds of inactivity required for them to unload.

That is incorrect; one of the chunks must be loaded. They can't just load each other infinitely. If the server is shut down (or the chunks are unloaded in some other manner), then any loaded chunks will be unloaded and the mechanism will stop working.
This is interesting. I used this technique in multiple places to keep chunks loaded in 1.8. I just tested in the snapshots and it doesn't work.
Maybe something with optifine keeping it loaded?
I believe that would be correct as Optifine changes core functionality of chunk loading (which includes disabling spawn chunks). In general, if you have any mods running, chances are they will interfere with some mechanism's feature.
At the moment there is no working vanilla or bukkit plugin way to load command blocks in a defined chunk except keeping a player logged in at the spot
I have an extra account so this is easy for me, Hopefully someone in the future will figure out a plugin that will do it. Until then I'm pretty sure player loading is the only way.

Any kind of block update will load a chunk that's next to the block.
Do you mean the hopper trick is only used for extending the loading chunk of the spawn chunk?
It can also work with chunks loaded by players.

How did u make those chunks in a pattern?
are u using some thing like WorldEdit or sth?
I just used MCEdit to copy/paste.
