The server is not modded, it just has plugins. Things to keep spawn from getting over run by hostile mobs. It causes some weird problems. I think it is also protected from PVP so that's why potion effects don't work right.

Plugins means modded. Vanilla means the server package provided by Mojang and nothing more. Vanilla itself does not support plugins.
You would be better off looking at plugins (like the one Awesome_1Maps linked) than trying to work with barred vanilla mechanics.

Sounds good! and and sorry about that... I knew what you meant by modded, but my brain derped after a long day at work and I thought you meant tekkit and what not. Anyways, thanks! if anyone else has suggestions, I'd like to know but that link for now seems to be my best bet.
I found a really easy way to make sure it always loads. Simple make a Redstone torch click next to you’re machine/command center. If you don’t know what this is then here is a video that has the design . What it does is update make the game constantly load the fact that the torch is being turned on and off thus forcing the game to always keep it open regardless of if the chuck is loaded. You can use 2 chucks render distance and go into the nether and it will still work.

Railcraft has a chunkloader machine
You can't load chunks, execpt by loading it yourself, there isn't anything called chunk loader, you must use mods for chunk loader.
