So, after a bit of more researching and fiddling, I've designed another decently efficient piston train.

The repeater clock powers the train tracks. It is started by placing a torch in front of the piston. The repeaters can be replaced with a torch pulsar (i.e. this)
The rails from a distance. The clock can be seen at the end.
The transfer repeater every 15 blocks. Another rail (the upper continuous line of redstone) can be built on the other side.
The train in action.
Successfully passing the transfer repeaters (it won't work if the timings are more than one tick)

I guess that you could build a faster design, although my own one can't be improved much further.
You'd have to properly time a TON of micro-tick devices, wired to both sides of the pistons. I'll have a look into it.
EDIT: Minecraft 1.3 seems to have fixed the micro-tick generators.

I knew about piston trains for a while but I've always had trouble figuring out an effective redstone power line. And here it is. Nice job. I'll keep this design in mind.
Added screenshots for those who want a better view to build the thing.
Also, it generates a ton of lag in 1.2.5 (singleplayer commands) if the rails are longer than 200 blocks.

The pistons can run either way, because the redstone simply flashes on and off, and that's enough to make the pistons move.

Yep. Have them sit in Minecarts.
Items as in dropped items can be pushed (although they despawn after 5 minutes), and can otherwise be moved in minecart chests (watch the video).

I'm having a bit of trouble. What do you mean the timings need to be correct on the transfer repeaters? Aren't they at 1 tick? My trains wont move past the repeaters, or if they do, its at a really slow pace because the repeater slows down the pulse from the clock. I tried using a redstone torch instead, and they worked fine except they burn out before the train gets past 16 blocks.

They are at 1 tick delays. It's just that sometimes people will try it out with a two tick speed, which doesn't work.
how-ever i guess that like my machine it wont work well at multilayer servers, can it move with slower pulses?
The only part that doesn't work in multiplayer is the clock-starting mechanism. If you can get the 1-clock to work in any way, then you're good.

I might rig up a system like this to save rails and use redstone. I suppose cauldrons would work well as seats.

Micro ticks are zero tick pulses, where the redstone is switched on and off at the same time. You used to be able to create one by doing something like this:
(that's a sticky piston)
The thing's been fixed in the 1.3 update, so we can't do that anymore.
The flashing pulse is a 1-clock, with an auto start-stop mechanism added on.
