This is a fast way to turn bonemeal into wheat without tedious clicking and scrolling. Just hold down the right mouse button and all the work is done automatically. It produces about 100 wheat/minute, which is difficult to do manually.

The tree farm is not 100% reliable yet.
The wheat factory uses bud switches to detect when seeds and bonemeal are placed, and dispenses seeds or bonemeal into the empty slot in the inventory. The wheat is harvested by blocking the light source and updating the block behind it.
It might be possible to get more than 100 wheat/minute with a more complicated dispensing system, since there is a 2-tick delay between powering a dispenser and dispensing an item.
I tried to recreate this is SSP creative mode 1.9 Prerelease 5 but it didn't work. The are for the wheat was never dark so the wheat never broke. I even tried completely covering it with like 4 layers of stone but it was still lit inside for some reason. I demolished it and rebuilt it to make sure i didn't miss anything but it still didn't work.

If it's dark but the wheat is not breaking, maybe the block behind the wheat is not being updated (putting a non-solid block behind the wheat might cause this).

There is a small chance it will get stuck. The timing must be very accurate, and it seems like updates from leaf decay are breaking something. It's not a very practical design.
for the tree farm you could put the dirt back a row and when it grows have a repeater power through it and push pistons to get it on the sand belt thing. of course this will require you to have a reset of the sand so it goes back to one side always.
now that i think about it you could just do that. grow the tree like you did but instead of going to other side have it so the sand resets back to other side. (this may take time but eh.

I figured out that the light from the redstone torches was interfering. To fix this i did not use the water sources on the sides and i just walled off the torches. Then I destroyed the block that was stopping the back water source to hydrate the soil. Whenever i get off the pressure plate then the water flows and the items are collected. I added this to my smp server and now we have TONS of bread.

The light from the redstone should be too dim to prevent the wheat from breaking. Maybe the water is glowing after the light source is removed? I just tested it but it does not seem to give enough light to interfere.
1.- My seeds aren't breaking.
2.- My bonemeal isn't being dispensed!
Without seeing it I'm not sure what the problem is. If the wheat isn't breaking there is probably light coming in from somewhere. Maybe try building something like this in a completely dark room. The sides and top of the torch are blocked so light is only let through when the piston is extended.
The dispensers are removed so everything can be seen, but the side with the torch dispenses seeds and the other side dispenses bonemeal.
I also noticed that the "glowing water" bug from 1.8 pre was never fixed, so it's probably a good idea to move the water further down or get rid of it.

The wire on the green wool is not part of the bud switch but it updates the block behind the wheat. Without this the wheat might not break.
You can change the controls of MC to make a button on your keyboard place the bonemeal and wheat, and place a weight on that key. Then you can just go AFK while you get a ton of wheat.

You could make a water channel to lead the items to where you are standing.
