That's because in 1.12 Minecraft was still using the resized-window technique to create a full-screen effect. It wasn't actual fullscreen mode, however, and in that very tiny moment when the window gets resized Minecraft loses all connection to the input devices of the computer...and when control is regained the signals that Minecraft is now looking for have already been sent.
In 1.13, Minecraft was changed to implement fullscreen mode properly and because of this that small window of missing-inputs is no longer there. ALT-TAB with F11 no longer works at all, because Minecraft can fully see the events that make up those keypresses/buttonpresses. This actively breaks the AFK activity as a result.

I understand that they now got rid of this function in 1.13, but even with putting a weight on my mouse to keep my arm swinging in minecraft, after a period of time my arm will eventually stop swinging even when the mouse button is still being pressed down. This is in the checking to be sure the thing is actually plugged in catagory, but…
do you happen to be running a screen saver / power manager / or some other utility that might kick in after some number of minutes?
(Some of these will treat a single key repeatedly pressed as 'no activity', apparently to guard against something accidently holding a key down keeping the box active.)
If so, this might account for the observed behavior…
Unrelated idea: Does this happen only with the mouse?
or does it also occur if you remap the 'use' function to some other key? [The 'Enter' key on the numeric pad is a favorite.]

I dont believe so but there may well be something which would explain it. I went back to 1.12 to test the afk fish farm again and it worked fine using the f11 full screen trick however I should have tested it using a weight to see if it did this again. But I did manage to find this video which allows you to alt tab during afk fishing by using an auto clicker program which seems to fix my issue so far.
I will attempt an overnight fish with the autoclicker tool and will also try using a weight on my mouse in 1.12 to see if it is something on my computer. Cheers for your help, will get back to you with the results

I'm using this design...
After a few hours, when I return to check, my player has moved from the spot they were on, and the fishing rod is gone. I've built a hut around the farm, with a glass roof, so I'm protected from mobs. The first time this happened, I accepted the rod had just broke as it only had Unbreaking I, although I wasn't sure why I'd moved. I put it down to not having a door on the hut, so a phantom had got in.
But the 2nd time, the rod had Unbreaking III and Mending I, so it shouldn't have broke. But I don't know where the rod has gone, or why I moved. I've added a door, so the hut is completely protected. The player had moved one block to the left.
Any ideas on what could cause this? I'm on PS4, and the controller hadn't been moved.

You don't indicate what version of MC you're playing (unclear as to what effect that might have, but the 'Y' design has been bettered after 1.12.2 for java MC).
I've used that design in java 1.12.2 for long periods without problems (including once when I forgot to shut down when going away for the weekend, and the Unbreaking3/Mendin rod was still at full durability on return).
Since you mention -proffing against MobB, I'm assuming you are high enough there is no possibility of a slime spawning in the hut unless you are in a swamp biome… (Slime spawns are not suppressed by light and a small slime would do no damage, but would 'nudge' the player out of position.)
I'm not familiar with the PS4, but something like a pet or vibration (even as slight as from passing traffic) can cause a mouse to move over a period of hours… this might be worth investigating.

I've only used that design briefly to test it and found the aiming quite finicky; this should not, however, be an issue with the mouse unplugged.
[That it works for 30-60 min suggests aiming drift (eg from vibration), but you seem to have eliminated that possibility.]
