Back on Topic, I hate the fact that caves seem to be rare. I get my resources by caving, as it allows easy access. I don't mind the mobs, as it gives me lots of XP. Except the creepers. I HATE GHASTS ON XBOX 360! THEY ARE EVERYWHERE
A lot of people are bringing up bats, creepers and 1.9 combat. That's pretty standard for a "what you hate about Minecraft" thread. But I'd like to bring up the argument that Flint is one of the most annoying items in the game.
Flint is only useful for one singular purpose, and that is to make arrows. Now, maybe I just don't need to craft as many arrows as the average player, but I can normally get enough arrows from killing skeletons. If I don't have enough arrows, I can still kill things with my sword. And now in 1.13, I'm going to get a Trident which I can enchant to come right back to me, so I'll need arrows much less.
Okay, so Flint is useless, who cares, considering there are other useless items in the game? Except, you get this by mining one of the most common blocks in the entire game, and one that you may or may not use for construction: Gravel. Gravel is about a hundred times more useful than Flint, because you can use it as a pathway in construction, or as a way of quickly flattening ground in a way that looks much nicer than it does with sand.
But the single worst thing about Flint is that if you have a Fortune enchantment, you are more likely to get Flint, sometimes even guaranteed to get Flint from every single piece of gravel you mine. So if you wanted gravel for your construction product, nope! You get a useless rock with only one use that you probably don't even need it for.
I'm a hoarder, so I keep stuff "just in case" I might need it later. But while a large construction project can eat through my cobblestone, and a large landscaping project can eat through my dirt and sand, I will rarely ever need to get a chance to rid myself of flint.

Also, as someone with an Auto-Chicken farm, I find that feathers are really annoying as well, since they can only be used for arrows. Even Flint is at least useful for Flint n' Steel... But having more than a stack of Feathers is a complete waste of inventory space.

Not true; they are also used to make written books, which are a very good source of emeralds (particularly in 1.6.4 as you get one emerald per book), and fireworks (probably not very popular in Survival, I've never made any; for Elytra you only need normal ones).
As for what I find most annoying, it would probably be the way mineshafts generate and I've modded an otherwise vanilla world to fix some of the issues I have with them, namely, when you find a big cave system and it looks like this:
I fixed that by counting the number of caves within several chunks of each potential location of a mineshaft and prevent them from generating if there are too many (they can still intersect the edges of large cave systems but not be right in the middle).
In TMCW I also changed the way they are placed so they are spaced apart in a similar manner to other structures (e.g. villages cannot generate less than 8 chunks apart, as measured between their centers) as otherwise it is very common to find multiple mineshafts generating on top of one another, which are the majority of mineshafts in 1.6.4 (even when spaced out there is not much room between them at the frequency in 1.6.4; if they all reached their maximum size and were evenly spaced out they could cover the entire world with a single continuous mineshaft):

You're right, I don't use fireworks... But as for written books, I suppose that's true. You do need to find and kill quite a few squids, though, and I have nowhere near even a stack of Ink Sacs, although if I can breed enough Chickens with seeds, or use an auto-chicken farm, I can get almost a full inventory of Feathers in just a few play sessions.

1. f3 because it makes things way too easy
2. Creepers spawn in the overworld even if torches are everywhere and kill some of your horses while vaporizing you
3. No customization tools for armory

What I hate the most is gonna be the Drowned. They arent even officially out and I hate em. Mainly ones with trident.

The pockets of new stone. I know the world customizer lets me adjust them, but they always felt like they didn't belong.
I instead made huge pockets appear once a chunk with a size of 100. Now that was nice having tunnels of each rock to explore.

Forgetting Im playing on 1.9+ server, and spam click when pvping.
