For me, command blocks and redstone, without them I wouldn't play minecraft.(or get bored in a couple of weeks) they are 50% of minecraft as a game.
And also tnt it is one of the best features in the game! xD
The items that I don't care about are probably salamon and cloun fish, they are the most useless things ever(even more than golden tools) and somtimes clocks but the have at least a use.
Obviously wood is the most important block. Any food is the most important item, I don't know if you lose hunger on peaceful mode though. Now, if instead you're asking what is the best item as in a player's favorite item, then I would say perfectly enchanted diamond boots, although elytra might be up there too.

The light gray glass (pane). Sounds maybe quite random, but my worlds look so. much. better. since I changed all the default glass in light gray glass. With that piece of glass, you can for example actually really look through huge domes and see what is behind the glass, without getting a headache.
It is clear enough to see the things behind it pretty much as they are and the color is neutral and soft enough to fit any building. The light gray haze is thereby still much more subtile and unnoticeable then the striking white textures of the default glass.
also the black glass is good in almost all situations (especially the nether)
Is indeed a great looking glass too. I mostly use it for blacksmithes or rooms with a lot of heat and or ovens. Just like I love to use white glass for steambathes or large, steamy public bathes, to simulate the moisture.
For structures in the End and in the Nether, I also like to use normal gray glass, because it blends better with the dark ambience then light gray, while still looking just as natural.

Notch Apple, Enchanted Golden Apple, Gapple, whatever you want to refer to it as. It goes to show that it has as many names as it has importance to the game, and more directly, to PVP.
As it has been more difficult to acquire in recent versions of Minecraft, it's value only increases. It gives incredible buffs through it's potion effects, and can make you nearly invincible for the duration of the regeneration effect.
There are a lot of Items in Minecraft, and we all know that to be true.

And the items you wouldn't notice gone if they were stripped from the game's code.

As the_zero_team said the end crystals are used to re-spawn the ender dragon (craftable in survival) and they look super cool.

I love how everyone is hating on the dead bush, at least they drop sticks now.
I remember a time when they literally did nothing.
