Well, since many people have been thinking 1.6 has been the worst update in existence of the game's history, and in a way I sort of agree, considering he did work on Scrolls, perhaps it's time to think what it would be better off like.

I would add more variety to terrain first, then move on to improve dungeons and villages to make them truly unique and random. I would then improve the combat system to be more satisfying with animations and such, so a skilled player with a stone sword could beat a noob with a diamond one. Mobs would also adopt animations and unique tactics. Basically, improving on the core elements of survival.

Not really making a petition to change how things are going, I'm just wondering what other players would think what they should add.
What Strotting Lemon said and; Alot more content that the community recommends and test it in a snapshot and let players provide feedback about the implementation, and then there is overhauling what is already there.

Right now, Mojang has a mindset that they should not add anything new.
They think they are fine with the mobs and equipment they have.
Because of that, they are keeping their game from evolving, and adding poorly designed changes such as the zombie, hunger, and potion changes in 1.6.
I would eliminate that mindset.
New, harder mobs with better AI need to be implemented, not some crappy changes adding more artificial difficulty in like the previously mentioned changes.
New ore should be introduced, allowing new blocks and objects to be made.
Alongside this, new tools and armor should be introduced that is made from the ore.
Then, new mobs can be made to challenge the players with THAT equipment.
I'd make some other changes too:
-After defeating the Enderdragon and returning to the Overworld, the End would reload and infinitely generate floating islands in all directions in addition to keeping the original floating landmass. New mobs, blocks, and ores would be present throughout the End.
-Improvements to the combat, because let's face it, right now it's just "SPAM CLICK THE SWORD AS FAST AS YOU CAN UNTIL THE FOE IS DEAD." with a few occasional flying arrows.
-I'd have the staff take popular player suggestions and concerns into more consideration. Right now, terrain is an issue, so I'd make sure the staff would address those issues properly. Popular suggestions for new content, like actual furniture, colored glass, and other stuff would also made high priority.
I would add better villagers, all potions, more dungeon types, improve the wither, improve the dragon, add more enchantments, add a possible class system (villager or human), add more farming stuff and tree types, and a possible new tier of armor and weapons.
First I would add Cubic chunks for 1.7 (Implying that I have that power that now). I'll have Mojang make it an ocean update to help the empty oceans. Add things like Jellyfish, coral, ruins of sunken cities etc.
Next the terrain generator for 1.8. One of the things I would do is decrease caves and make them so they don't cut through Strongholds. Since I added Cubic chunks in 1.7 I would raise the terrain limit. I'm not really happy with it right now. Also add colored glass (And maybe colored light). I didn't want to add really any features because I want the generator to be focused on a lot.
Now for 1.9 I'll fix the rendering system. I don't know if this is really necessary but I've heard a few complaints about it. And update the skin servers to support asymetrical skins. Maybe add furnishings for house interiors.
1.10. I really don't know what else could be fixed on the engine so it's time to work on the Plugin API.
After that I'll probably make exploring better in the Overworld and Nether, bring back a smaller size of the giant, better combat system, more biomes etc. Listen to community suggestions will definitely help.
I would update Minecraft a few more times, but eventually I would make a game called Minecraft 2 with all the goodies in it and leave the original Minecraft alone. Even though it's only a few years old, people are treating it like a sacred work of art that should not be disturbed. I sort of agree with that mindset. A lot of suggestions on this board get the response "But ______ is a Minecraft classic! You can't change ______!" It is clear that the game will never experience significant changes because of this common feeling.
So making a new game would allow us to get some of our ideas realized without blaspheming the sacred order of Minecraft.

I would go for a huge re-balancing with a focus on progression.
-Dungeons, temples, and villages will all have their loot significantly changed. Gold, diamonds, and other end-game materials will be removed from these chests, and be replaced with rare items never found anywhere else. New dungeons will be added as seen fit. (Oh, and horse armor will no longer be found in dungeons and instead be crafted. Finding such a thing in there is just stupid.)
-Biomes will have their own resources and threats, making the location of one's base a bigger decision. Also, better terrain.
-Cave exploration will change significantly. Caves will become more diverse, and descending deeper will provide the player with more threats, more enemies, stronger mobs, and bigger rewards. New ores will probably be involved, and distribution of current ones with be re-balanced (usually reduced).
- Hostile mobs will be re-balanced. Dinnerbone's most recent changes (rapid-fire skeletons, zombie armies) will be axed, and armor will receive a slight but noticeable nerf. In exchange, new enemies will spawn, requiring strategy and preparation on the player's part before encountering them. Rushing them with a sword will be possible, but far from recommended.
-Progression will heavily change. New crafting stations must be made as the player advances, often with new and unique methods of crafting. There will likely be a tech-tree involved, with many new items to both extend it and fill in the gaps. (Perhaps something better than diamond? Like adamantite?)
-The Nether will be subject to all these new changes, becoming an end-game location with the game's strongest mobs, greatest resources, and largest dungeons. The End will be tweaked among the same lines, with new attacks for the Ender Dragon and more threats overall. A Sky Dimension will also surely be part of this, being given a similar treatment as the Nether, but with the usual differences one would expect.
-On the technical side, huge optimizations will take place to make all these changes more feasible. In addition, the Mod API will be implemented in small bits, starting out as something Modloader-level, and over time growing into a Forge-grade API.
tl;dr: No more artificial difficulty. Instead, adventure and tech progression.

I'd remove the mobs getting harder when you stay in an area to long, or at least nerf it a little.
I'd also add more building blocks to the game and improve the terrain.

Better looking Waterfalls
Battle music that changes based on your situation
Fully customizable worlds
Villagers changing jobs based on what is in their Village
Brewing Stands showing the type of potion it is holding (I suggested something similar because I didn't see this when I searched)
Armor on HUD showing the type of armor equipped and how much it defense it provides
Glass that is see through but doesn't let light through
Suggested changes to the launcher (like a Skin Editor)
Mannequins for displaying items
A new ocean mob and a redstone fan block
Making swimming less of a total pain
A change to PvP and PvE that makes combat require a bit more skill
Each of the 3 Strongholds having a different Ender Dragon
More and better options in the Options Menu
Snow that builds up over time and doesn't melt near torches
A hint at the potion system for new players
A new weather system with some cool new effects
