Steve does not have waste, he never has to use the bathroom, which is why there is no bathroom. The last thing I'm going to guess is that he's wearing a big diaper under there... Imagine going into the End Portal and the first thing that hits you is a big dragon feces.
The reason why nothing has waste has to do with the Minecraft Anatomy. Their food goes straight into their stomach but never reaches the ends. Why? It's possible that they evolved beyond the need for their ends as soon as geometric phenomena occurred to which everything was square. Their bodies could no longer condone so much so the food does not release.
So where does it go? It obviously doesn't stay in the stomach, there's not enough room for that. Every time you get hungry in Minecraft, your stomach acids has dissolved everything inside of it, and is now slowly dissolving itself. The stomach acids work differently after their waste organs had no longer served a purpose, it burned all of the food and used 100% of it for energy, which is why your health regains after you are full of food. This explains many other things; why you begin to die when you go hungry (it's dissolving Steve internally), why you are not fat (it transforms it into 100% pure energy), and many others.
As for other mobs, the stomach acid does not dissolve the food into energy, their food is simply constantly broken down. That's why they do not need food, why they have so few hit points, and why they can eat all that they want without getting fat.
Perhaps Steves release waste through their pores in gas form (which I would hope wouldn't smell). As for other mobs, the ones who actually eat stuff, like wolves, sheep, and cats, they might do the same as well. For the ones that don't eat anything....I have no clue how they survive if they're mobile animals.

This is a theory on the evolution of the ghast.
Circa 5000 BCE, a certain species of squid that lived near the shore began to move towards the land.
Circa 4000 BCE, these squid were developing primative lungs, allowing them to breath air. Their tentacles also began to adapt to let them move short distances on land.
Circa 3000 BCE, the squid had developed more advanced lungs and were now amphibious. At this time, the wither people had developed portal technology. Needing a sustainable food source for the Nether, they brought the squid with them.
Circa 2000 BCE, somehow, the squid had managed to survive the harsh climate of the Nether. The squids' color had changed to a very light shade of blue. Thanks to the selective breeding of the wither people, the squid were also significantly larger.
Circa 1050 CE, the wither people had since died off. However, the squid creatures remained. They became completely resistant to fire and lava. Their bodies were significantly lighter than before, allowing them to float. They were now almost three meters tall and three meters wide. They had grown a ninth tentacle. They could also shoot a small, burning projectile as a method of defense.
In 2010 CE, the squid creatures were now the current ghast. They were four meters tall and four meters wide, they could shoot flaming fire balls that explode upon impact. They could now fly, instead of floating a few meters off the ground. The ghasts occupy much of the Nether.
I like this theory, but I'd like it even more if you'd go into detail about who the "wither people" are, perhaps in another theory.

The most reasonable conclusion I can make about this is that Minecraftia is spinning at the same rate that the moon is orbiting it, going in the opposite direction. Redstone is a very powerful mineral in Minecraft. It is used for creating fascinating contraptions. Redstone is the Minecraft equivalent of wire.
Redstone is mined from Redstone Ore, and does not need to be smelted. Its Block ID is 331, and the ore's is 73, and the technical Glowing Redstone Ore is 74. Redstone Ore glows from being stepped on. When glowing, it produces a Redstone charge. It can be used as a crafting ingredient. 9 Redstone can be used to make a Block Of Redstone. Blocks of Redstone cannot carry Redstone charge, however. Redstone can be used to craft Clocks, Compasses, and Note Blocks, but those cannot carry Redstone charge. Levers and Buttons are used to activate Redstone charges. Redstone can be used to craft the following.
1. Stick + Redstone = Redstone Torch. Anything that touches a Redstone Torch gets a Redstone charge.

That's how I would've explained it. I'll try to think about clocks.
EDIT: Thought of one way. Our clocks tell time by using sensors sensing particles in the air to tell if it is noon, midnight, sunrise, or sunset. At noon of course, particles are faster and stronger. At midnight, there aren't very many in the air and are much slower and weaker. For the ascending/descending sun, the clock will sense if the particles are slowing down or moving faster. It also senses light levels to confirm.
In the Nether and End, particles don't work the same way. They are radiated by a different source and behave more erratically. This causes clock sensors to go crazy trying to figure out time.

I might be contributing to multiple things:
Firstly, let me look at the bigger picture. You all assume that Minecraft is a mirror image of this world in less detail. I don't think you are thinking very "scientifically". Let's relate this to the real world. Multiple theories exist (e.g. Ultimate Unsemble/MUH theory, Quantum Field Theory) that state the Physical universe is all math (As apposed to Math being part of a seperate universe than the physical universe, math universe existing within the physical universe, etc.), meaning that nothig is physical and everything are equations. This could be viewed in the real world, a popular example being the equation for gravity. It is only an equation, you can not pin it to a atom of gravity or some other smaller/larger physical thing. Gravity isn't physical. "How does this relate to Minecraft?" you might ask. Minecraft is written in code, if you have forgotten (which can be further turned into binarary, which is completely numbers). Minecraft doesn't have to follow our rules because it has it's own set of rules stated in it's code. So, if this worlds rules are based of Fg = Gm1m2/r^2, g = 9.8 m/s^2, and Eg: mgh, Minecraft rules might be something like (I don't know how to write Java, this is just something to convey the message) Rate of fall: 1 "block" per/s Weight of "block": 12, then it would state something about air resistance/ equal to it (because of the chicken's fall, for example), not the same equation, meaning that we don't need to have the same rules.
(The above is all hypothetical, their could be other reasons why they don't have the same rules, e.g. multiple universes)

You could ask what a butterfly is, and an artist could say "It is a magnificant creature that lives to eat the suculent nectar the flows are giving out for the butterflys enjoyment" or you could name the DNA codon table (G,C,T,A, etc.). If you ask the artist why it likes nectar, and he would say some explanation stating that the butterfly finds it "yummy" and needs food to live, so it chooses nectar. While the scientist would go back to the DNA code that the butterfly is constructed of (or, atleast once we have the knowledge to do so), he could also name the evolution, the nectars pro's towards the butterfly, but it will all come down to the code. This is much more so with Minecraft code, because there is no life in Minecraft, just a window from the real world looking into it and examining it's reasoning. No organic life in Minecraft exists to make basic assumtions, just someone watching, from outside of it's dimmension.
If we were pretending to be organic life inside of the game, then we could state lots of theories, but eventually find out that the simple equation of code is the best answer.
This is not applicable to the real world, because us as people don't now if this world has a code. 100 years later, we may find a code. We may never find a code. We might find something else. Though, us a greater beings of Minecraft know the truth, that their is a code.
Now, a way exists to intertwine the two worlds together using Notch/Jeb/Mojang as medium, but that is more complicated and doesn't answer questions like "Explain Day/Night", rather answering the genome of Notch, or some greater theory.

But the thing that interests me more than the theory itself is the fact that this is something I and apparently many others have thought about before, but didn't know it was an actual scientific theory. I thought that it was complete nonsense and just another crazy thing my mind decided to come up with, and I didn't think that anyone else would think of something so abstract, especially just ordinary people. I suppose this is yet another mysterious phenomenon occurring within the human mind...
