The best for me was (release) 1.3. It had a ton of cool stuff that made me excited. It's what I think of when I think of good upcoming features.
The worst for me was The Horse Update (1.6). Everything short of leads didn't really do anything that was either impressive or game-changing. It was just kind of meh.
I've always felt that The Redstone Update was the best. Prior to that, I couldn't really stay interested in the game for long, as I'm more of a utilitarian person than an architect. But on the day that machinery everywhere got a significant upgrade, the world of Minecraft suddenly opened up for me.
I'm not sure I have a least favorite update, though the official 1.0 release looks downright shoddy compared to what the game offers now.

Best: I believe it was Beta 1.3 when birch tree's were released. I used to get really excited over small things like birch and sandstone.
Worst: 1.8 - 1.0 release. Like many people said, it was unfinished. Also the abandoned mineshafts were too crazy and the terrain generation got all jumbled up.
My best, 1.5.2, redstone! All of the updates before that were so simple and it really felt like a tight community adventuring, crafting and exploring game.
My worst, after 1.7.2 everything went downhill for me...

I feel like right after 1.8 was released, I started feeling like minecraft was going downhill.1.5.2 was actually the first update I ever experienced when I first started playing minecraft. So simple, so fun.
Best: 1.5, The Redstone Update. I was kinda like "Eh, Minecraft, sure, whatever" until this update came along. It broke almost every redstone machine I had made before, but it was totally worth it. (Out of all the additions it brought, I love hoppers the most.) It was also the beginning of texture packs giving way to resource packs.
Best Runner-Up: Beta 1.8, "The Adventure Update", for introducing hunger, providing a convenient and reasonable way to heal. Revamping food so it could be stackable without breaking the game was crucial given Minecraft's heavy emphasis on resource gathering and inventory management. It was also the first named update.
Worst: I generally don't like any update that affects world generation, even if it's for the better, because then I feel like I have to generate an entirely new world. 1.2, 1.7, and 1.8 thus miffed me the most, but I can't actually say that any of Minecraft's updates have been genuinely bad. It honestly feels like a game that just gets better with each update, though did they have to make healing from food hyper effective in 1.9? That didn't seem wise.
Faux Worst Runner-Up: 1.9 for bringing all the scrubs out into the open. The combat is fine; you're all just throwing tantrums over not wanting to adapt a little. But I guess when something remains one of the most popular things on the planet, its hatedom is going to be especially deranged and cacophonous no matter what.
The Redstone Update (yes, what I just said was my favorite) used to deserve an honorable mention as well for introducing hoppers without making iron spawn more abundantly. So many recipes require iron nowadays, which made many players feel forced into building iron farms, but now you can instead create a custom world where iron ore spawns in veins of 12 up to 40 times per chunk. That adjustment feeds the needs of the perspiring machinist just as effectively.

Bad: 1.3.2 Please trees growing sideways are annoying, even though they are realistic... Still annoying though. I have the OCD in cleaning every log from the tree.

I always wondered why did I learnt to code. But, I am too busy debugging.
Worst: Beta 1.8 - The adventure update kinda killed my love for the game for awhile. The Hunger System just wasn't my thing, I liked it better when you didn't have to constantly worry about your hunger.
Best: 1.4.7-1.5 this i believe was the renisance of minecraft, it was still a simple game like in beta, but got some well deserved updates and items.
worst: 1.8.x i hate 1.8 because it ruined the modding community at the time, and it made a bloody fish a boss. Not to mention all of the annoying world gen blocks it added to fill up chests. It adds nothing but usless junk so that mojang can look like they're still trying.
But seriously though, look at this.

1) A giant black dragon controlling an entire dimension
2) An evil entity with three heads, a creature of pure destruction that withers away everything and anything it toutches.
3) an ugly mrs.puff lookin creature that is just there to annoy you.

Worse: Previous ones before the newest ones, as they aren't fixed, supported, overrated, and have less content.

I guess 1.5 was ok.

Good: 1.5 when they added Redstone block.

I've enjoyed Classic, Alpha, and Beta, even though, speaking from a purely technical standpoint, they weren't very good.
I wasn't a huge fan of the 1.8 update, mostly because several of my favorite mods were incompatible.
