I have four pens of animals, one each for cows, sheep, pigs, and chickens. Each is about 20x20, made of a one-high wooden fence with two fence gates on each side of the square, and holds about 16 animals of their respective types.
The problem is that I've found animals that have managed to get out of these pens. I haven't caught any in the act, but I have occasionally seen some that have managed to hop up on top of the fence but they've always gone back down on the inside.
I'm probably going to have to redesign the pens, but is anyone else having this problem? I'm playing on SMP on a Bukkit server, and I have Industrial Craft 2 and BuildCraft installed, but they shouldn't be affecting this. I am at the latest version of Minecraft, 1.2.5.

It might be due to some weird glitch, but what I do when i keep animals is I dig a 4x4x2 or 6x6x2 hole and keep them in there, then i jump in there and swing my sword like a maniac to kill as many chickens as I can when there's too many.

Animals have been glitching out of fences ever since persistant spawns were introduced. I don't know why it happens really, but it seems like every time you enter the world (possibly every time the chunk is loaded?) animals have a chance to spawn on the other side of the fence, causing a slow leak of your livestock. I figured it might have to do with rounding issues.
Kinda disappointed that animals have also still got that glitchy wall climbing thing going on, where they appear to hop up and down the entire height of the fence, no matter how tall, whenever they walk into it. That's purely visual though - they cannot actually climb the fence.
By any chance was the update changing animals to be persistent also the one that made fences not take up a full block? I didn't like how they did that to fences, I had to redesign my auto-harvesting farm.
Well I like the fences because I can see over them; but because I have Industrial Craft, I can easily make Glass, which I can also see through and is a full block. If I make the walls two Glass high, they can't hop over, and If i make it thicker then I can install an "airlock" of sorts of two doors so they can't glitch through the doors. I'd rather not dig a pit because I'm digging a subway below that field.

Don't cut corners. Literally Make sure you have corners on the pens because they can fit through it. If not then take them indoors or make an ugly 2 high fence.
My farm was a one-high cobble wall topped with a one-high fence. The entryway is a two-high fence gate. Completely enclosed in every single way. Yet, I'm constantly finding pigs roaming outside, or red sheep in with my pink sheep.
I'm resorting to replacing the gates with doors and the fencing with glass and cobble, until this problem gets fixed.
my chicken coo is a small "house" with glass and a nice wooden roof it got a door and THEY STILL manage to get out sometimes
Fences hardly work at all anymore with chickens and pigs, they both only have to try pushing at the same spot for perhaps 15 or 20 seconds before they can glitch right thru them. Sheep and cows will also pass thru fences but they have a harder time doing it because they are "larger" in the game code and usually will not unless they are in an overcrowded pen.
This has always been a problem in the game but Mojang had it patched so that it didn't happen as often until the 1.5 update came out, the update to 1.5/1.5.1 has made the problem worse than ever.
Building pens out of opaque blocks also has a problem in that they glitch into the block and take suffocation damage and die. Right now about the only thing you can do is build a pen out of opaque blocks and then put fences around the inside of the walls. This way the animals have to "glitch" twice to escape and they are less likely to glitch into a wall block and suffocate. Digging a hole in the dirt and then putting fences around the inside works the same.
The door and glass on your "coop" is also what the game considers to be "transparent" block (the same as a fence) so chickens will just walk right through it sometimes, you should not use any transparent (in the game code, not necessarily visually transparent) blocks for animal enclosures.
