No headaches! I found a cause of this thing:
Looking (or rather staring) at the computer screen all day can definitely cause headaches. Do you realize how much stress your eyes go through and not to mention all the muscle inactivity your body goes through by sitting infront of the computer all day.
Some tips:
1.If you are still using a CRT monitor (the big ones from the back that are NOT LCD monitors) then consider getting a gamma filter. It is a little screen that you put infront of your monitor to filter out most of the bad stuff that directly harms your eyes.
It will not work for the LCD monitors because they work on entirely different principles.
2.Sit up straight and try to reduce the stress on your eyes as much as possible. For example, don't tilt your eyes and then force your eyes to the side to stare at the screen. The screen should be directly infront of your eyes so that you don't turn your head or your eyes to look at the screen.
3.Never stare at the screen continuously (like when you are reading something). Look away (at the keyboard for example) every few seconds. Preferably look at something far away like the opposite corner of the room or something because you don't want your eyes fixated on something close for too long.
4.If you are using any monitor (LCD or CRT) then turn down the brightness, contrast, and the color settings. (Personally I leave them all around 10 or something or the "economic" setting some of them have) but if you are only using it for work then technically black and white should be enough for you. Turn those down to absolute minimum so that you can still read and see because you don't want to make the screen too dark and then squint your eyes to read something that is too dark or not sharp enough.
5.Lower the resolution (for me 800x600 is good enough) becuase that will make everything look bigger including the text and images so that you don't have to force your eyes to work harder. You won't have to squint them to see something. It will also allow you to sit further away from the screen.
6.If you don't want to lower the resolution (because it cuts in the amount of workspace you have on your screen) then just increase the default size of text and icons on your desktop. Change your browser settings to make the text appear larger than it normally shows.
7.Never lean close to the monitor. Always sit up straight and as far back as possible without having to squint your eyes to read something. This prevents neck injuries too.
8.In general, try to get your eyes some exercise. Everyday (preferably in the morning, outside in fresh cold air without your glasses if you wear them) just roll your eyes completely 10-20 times all the way around for like 5 minutes. And then at night, wash your eyes thoroughly with cold water before you go to bed. Cold clean water is the best moisturizer/cleaner for your eyes. Don't waste money on the pharmaceutical companies. Trust me, this is very refreshing.
9.In general, while reading or even working on your computer, make sure that that lighting is sufficient. It shouldn't be too dark because you will be stressing your eyes and the contrast of the screen with the surrounding area will be too high. The lighting shouldn't be too bright either because bright lights will just tire your eyes quickly and they may also be desensitized which means that the screen will appear too dark this time and again you will have trouble.
10.In general, getting a lot of rest and the entire needed sleep will help your eyes a lot as well. Instead of working late at night. Go to bed on time and then wake up early to finish the work. This is much better option than working late at night especially on the computer for your eyes.
All of these together will help your eyes a LOT. Try these out for a month or so and if you still get these headaches, then your eyesight maybe weak and you should definitely check out your optrician for an eye exam and see if you need glasses or not.

Every two hours or so get up and walk a little to stretch your muscles and relax your body, you;re probably tense when playing which is having a negative impact on your health
Yes, MC makes me ill frequently. Here are some tips I've found that can help:
As soon as you feel a headache coming on STOP playing and rest your eyes/head for a bit. Go get a drink, go to the bathroom, whatever. Easier said than done, I know.
Texture packs make a BIG difference. Download bunch of different resolutions and types, try them all, and you will start to see there IS a difference. I find that smooth types work best for me. My favorite is the first on the list:

Play with a good light in the ROOM. Not a lamp, but like a ceiling light that lights up the room nice and even.

A cooler room staves off headaches better than a warm room.
Flying or any sudden movements can set off the headaches. I made myself stop flying for any reason and that has helped a LOT. When running around I try not to make sudden turns, run in circles or anything that involved a lot of movement like that.
Caution when watching YouTube tutorials, etc. Their constant movement (and sometimes lack of light) can set you up for a whopper of a headache.
I have found that playing and watching something at the same time helps as it takes my eyes away from the game more often. I almost always have Netflix or a movie (or whatever) running on my 2nd monitor that is right next to my main.
Know that you are not alone. After asking about the YouTube videos the other day I did some research and found that many of us have issues (it's not just MC, many games can cause issues). Sometimes it's light, but more often than not it's motion sickness. There are over-the-counter pills you can take or a prescription patch you can wear, but really, who wants to take pills just to play a game? lol

Yes you will visit the restroom to pee a lot more often, but that's just another good excuse to take breaks. Water helps regulate all the functions of your body. It's literally magical. You want as much of it as possible. But avoid drinking excessive amounts in a short amount of time. 7-8L of water per day is ideal, but you must spread the drinking across all the day. While were are on the subject of stuff you put in your body, avoid junk food as much as possible and eat your damn vegetable even if your mother ain't telling you to do so anymore. Carrots in particular are rich in Vitamin A, which is essential for your eyes.
- Make sure the room is sufficiently illuminated but never have a light source behind the monitor. You eyes will be constantly bombarded while you center your vision on the screen if you do. Adjusting monitor brightness so it's not too dim and not too bright is crucial You're going to have to experiment with this until you find your own sweet spot. Generally speaking, if you find yourself sliting your eyes to read stuff like this post for instance, it's either too bright or too dim.
- Lastly. If you don't have one : Pick up a hobby that takes you away from the computer screen. No amount of tips and tricks is going to help you sustain months and months of spending your days on the computer. It's going to have a negative impact on your health eventually. I've been spending most of the last two months doing just that because of the summer break and I really should follow that last tip myself . Preferably something very physical. Exercise is the third most important habit to remain healthy, after sleep and nutrition (which includes water)
TL:DR : Sleep a lot, take regular breaks, drink plenty of water and good food, make sure your room and screen are properly illuminated and pick up a physical activity to counter balance those long days of Minecraft.
I got the game two days ago and right away got a headache it was horrible I do wear glasses and without them I can't see.. :/ I'll try lowering the brightness.. But it seems like a fun game! but I haven't had a fun time playing so far .. If it isn't resolved I'm going to do the refund system :/
It may be motion sickness which can usually be solved by going into the options and increasing the Field of View (FoV). 90 degrees is a common FoV to use.
Headaches are either caused by staring at the monitor too much or some indirect consequence of staring at the monitor too much, such as dehydration or whatnot.

Tape the monitor to your forehead. This reduces the amount that your head must move around, reducing eye strain.

If you haven't heard of ergonomics, try searching it. It will probably give you good advice to help reduce strain in the eyes, back, head and anywhere else. For one, depending on how many hours you spend a day, every hour get up and have a 15-30 minute break before playing again. Also make yourself as comfortable as possible to stop strain anywhere else (just in case).
I play about an hour and a half on my server about 4 days a week, and even still, I can get headaches sometimes. If this is chronic for you, try to get a pill like Sumaptrian or something. It is what I use and headaches afterwards do not exist.

d) there's more but start with a through c. other things you can do are to play minecraft/video games less and to go for walks and standing up more throughout the day. I try to work about 1/3rd of my 8 hour office job standing up.

I can play over 10 hours a day when on holidays and im fine, I dont drink water, I only eat stuff like candy n' chips when gaming and what comes to sleeping I find 6 hours enough!

2) Sometimes, I can play Minecraft all day, and not have a single problem, while other times, I can get an upset stomach and/or headache after 5 minutes.
Considering both of the above, my headache/upset stomach obviously results from Minecraft, for some reason, and NOT from "staring at a computer screen all day."
I suspect, as one of the first helpful posts mentioned, that it has to do with lighting and movement - a form of motion sickness, perhaps. I think I'm going to pick up some Dramamine sometime, and see if that makes a difference.

Also, I only take headache medicine about twice a year. I also don't drink soda.
