...You do realize how much work this would take right? Not just for Mojang. But for the modders too. This would probably be as hard as cross platform gaming.. When the game updates, it resets the jar. So that includes your mods. To make it to where the mods stayed would be VERY difficult.
Nope. The onus to make mods (which have nothing to do with Notch's vision of the game or the product he wants to put out) compatible with the game is not on Notch. That's the modder's job.
I've heard talk of ways for Mojang to offer Minecraft mod support and make the modding community's endeavours a little easier. I'm not a programmer so I have no clue how they'd do that, but it would be nice of them.

They just need to get some code repository that only modders had access so that they have no problem with the obfuscation of the code, since the code remains the same, but the obfuscation changes.

There are a lot of mods and modmakers out there, so that means only select modders will have access to the code, which is what official mod support is going to have whenever Mojang gets around to finishing it.
