We've all seen Jeb's 1.9 PR 4 sneak peek, right? I watched it the other night and it got me thinking. I started developing a "theory" on why Strongholds exist, not just because they were coded into the game.
As we all know, Strongholds are very large, contain many treasures, monsters, and chambers. But, at the same time, they are very rare and only three appear per world. And now, they contain Ender Portals that can only be activated with Ender Eyes - something that probably only Endermen or other Ender creatures should have. This same item can be used to seek out a Stronghold, which within itself isn't too reliable, considering that sometimes it will teleport itself to the Ender. It probably has this function so if an Enderman that has come through the portal ventures out too far and gets lost, he can use the Eye of Ender to find his way back home. Since this item is very closely related to the Ender, that is probably a reason it sometimes teleports itself.
But onto the main reason: Why do these Strongholds exist? My theory is that the Endermen, as aspiring architects, wanted to venture into this newly discovered realm (the regular realm) to find new building materials or something like that. (sort of a side theory on why they pick up blocks is because of this reason, wanting to get new materials) But, not wanting any creature to enter their own realm, they created the Strongholds as sort of guard palaces to guard their portals, with many monsters and other creatures guarding the way. They were designed so large so that it would seem like a maze, and the portals would be hard to find. The libraries there were filled with information on the "new" dimension. The portal rooms were filled with many more monsters (silverfish) than usual to serve as guards.
Many Endermen wanted to go to the new realm, but only three portals were set up (per world) so as to make Strongholds not as easy to find for the new realm creatures.
